After battling with this team after the changes, i realized that I really have a hard time getting past the physical walls after Ampharos is gone. Is there any way for me to fix this? If so, who's getting replaced?

I would suggest using either Alakazam or Reuniclus on this team. Magic Guard prevents residual damage, so the sand won't bother them, plus they would serve as great special attackers, something this team is really lacking.
