Since Omanyte is a Dream World Pokemon, you can use any Pokeball you like on it when you catch it in the Entralink. :)
Hmm... For some reason I thought you can only use Dream Balls to catch DW Pokémon. Lol ;p

Provided you've kept them in your entralink forest, you still can. However, no new pokemon can be sent there, so you're stuck with whatever you have there.
