Defensive Florges as a counter.

Florges @ Leftovers
Ability:
Flower Veil
EVs: 252 HP / 224 Def / 32 SpD
Calm Nature
- Moonblast
- Wish
- Protect
- Aromatherapy

Even looking a bit ironic for a pokémon that's specifically suited for defenses, Florges not only can safely wall Sceptile, as it can apply offensive pressure as well, thanks to its natural bulk and solid stats distributions.

Even not having a resistance to Grass-type moves, Florges can switch-in without problems in Sceptile's main coverage, since Florges is immune to the most consistent STAB (Dragon Pulse), and can take easily take Focus Blasts and Hidden Powers through the match, and its great 78 / 154 HP and Special Defense Stats, respectively, only helps Florges even more, since it can deal with issues of her neutrality to Leaf Storm / Giga Drain. Plus, Florges can Wish several times, making a constant defensive answer, and can safely OHKO Sceptile after rocks (and does have a decent chance to OHKO without rocks), which is a pretty nice feat for a defensive-oriented pokémon.

Offensive Calcs

0 SpA Florges Moonblast vs. 0 HP / 4 SpD Sceptile: 258-306 (91.8 - 108.8%) -- 50% chance to OHKO
0 SpA Florges Moonblast vs. 0 HP / 4 SpD Sceptile: 258-306 (91.8 - 108.8%) -- guaranteed OHKO after Stealth Rock

Defensive Calcs

252+ SpA Sceptile Leaf Storm vs. 252 HP / 32+ SpD Florges: 154-183 (42.7 - 50.8%) -- 51.6% chance to 2HKO after Stealth Rock and Leftovers recovery
252 SpA Sceptile Leaf Storm vs. 252 HP / 32+ SpD Florges: 141-166 (39.1 - 46.1%) -- guaranteed 3HKO after Stealth Rock and Leftovers recovery
252+ SpA Sceptile Giga Drain vs. 252 HP / 32+ SpD Florges: 90-106 (25 - 29.4%) -- 83.4% chance to 4HKO after Stealth Rock and Leftovers recovery
252 SpA Sceptile Giga Drain vs. 252 HP / 32+ SpD Florges: 82-97 (22.7 - 26.9%) -- 0.4% chance to 4HKO after Stealth Rock and Leftovers recovery
252+ SpA Sceptile Focus Blast vs. 252 HP / 32+ SpD Florges: 48-56 (13.3 - 15.5%) -- possible 9HKO after Stealth Rock and Leftovers recovery
252 SpA Sceptile Focus Blast vs. 252 HP / 32+ SpD Florges: 43-51 (11.9 - 14.1%) -- possibly the worst move ever
252 SpA Sceptile Hidden Power Fire vs. 252 HP / 32+ SpD Florges: 44-52 (12.2 - 14.4%) -- possibly the worst move ever

The calcs above shows the great defensive presence that Florges can make in Sceptile, since it's only the Psysical-oriented spread! I choose the physical set, considering Florges's impact not only in Sceptile, but in the metagame in general. But, Sp. Def sets can be considered if Shaymin or Porygon2 poses a big threat.

Even being a bit overlooked because of Aromatisse because of Aroma Veil and better Wishes, Florges compensates it by providing good way to deal not only with Mega Sceptile, as well with Mega Sableye, while not giving up of the Fight-spam check niche, and a more safer switch-in of Shaymin and Blastoise than Aromatisse, providing a great option on Balanced / Stall oriented teams.

Specially Defensive Roserade is a counter.

Roserade @ Black Sludge
Ability: Natural Cure
EVs: 240 HP / 252 SpD / 16 Spe
Calm Nature
- Sleep Powder / Toxic Spikes
- Spikes / Toxic Spikes
- Synthesis / Rest
- Sludge Bomb

Worst case scenarios against Roserade:

252+ SpA Sceptile Dragon Pulse vs. 240 HP / 252+ SpD Roserade: 115-136 (35.8 - 42.3%) -- guaranteed 3HKO after Stealth Rock and Black Sludge recovery

252+ SpA Sceptile Hidden Power Fire vs. 240 HP / 252+ SpD Roserade: 110-130 (34.2 - 40.4%) -- guaranteed 3HKO after Stealth Rock and Black Sludge recovery

0 SpA Roserade Sludge Bomb vs. 0 HP / 4 SpD Sceptile: 270-318 (96 - 113.1%) -- 75% chance to OHKO

So Roserade can switch in from full HP and keep itself healthy with Synthesis or Rest. It can set up Spikes and/or Toxic Spikes against Sceptile, put switchins to sleep, and KO Sceptile with Sludge Bomb, so it's still extremely useful outside of countering Sceptile.

AV Machamp as Check

Machamp @ Assault Vest
Ability: Guts
EVs: 168 HP / 252 Atk / 88 Spe
Adamant Nature
- Close Combat
- Knock Off
- Heavy Slam/Bullet Punch
- Ice Punch/Stone Edge

AV Machamp has incredible special bulk allowing it to eat up any one of Mega Sceptile's attacks and then OHKOing with CC nearly 100% of the time, or with Ice Punch if you are running that for things like Gligar. EV's are fairly simple, maximizing attack with an Adamant nature, some creep for slower walls like Empoleon and Vaporeon and the rest in HP to maximize bulk. Guts over No Guard because Scald is a bitch and hits stupid hard if you get statused, but you can run No Guard + Dynamic Punch if that's how you're feeling.

Defensive Calcs:
252+ SpA Sceptile Leaf Storm vs. 168 HP / 0 SpD Assault Vest Machamp: 213-252 (58.6 - 69.4%) -- guaranteed 2HKO
252+ SpA Sceptile Dragon Pulse vs. 168 HP / 0 SpD Assault Vest Machamp: 139-165 (38.2 - 45.4%) -- guaranteed 3HKO

Offensive Calcs:
252+ Atk Machamp Close Combat vs. 0 HP / 0 Def Sceptile: 273-322 (97.1 - 114.5%) -- 81.3% chance to OHKO
252+ Atk Machamp Ice Punch vs. 0 HP / 0 Def Sceptile: 456-540 (162.2 - 192.1%) -- guaranteed OHKO

Jirachi as a counter

Jirachi @ Leftovers
Ability: Serene Grace
EVs: 252 HP / 232 SpD / 24 Spe
Careful Nature
- Iron Head
- Body Slam
- Wish
- Protect

Standard specially defensive 'Rachi does a great job of walling Mega Sceptile while also providing support to the team in Wish and spread of paralysis through the use of Body Slam. Sceptile's ability Lighting Rod makes it immune to electric moves, meaning it can't be paralyzed by the most common paralysis move; Thunder Wave. However, with Serene Grace, Jirachi has the ability to severely cripple M-Sceptile by neutering its most important stat, through the use of Body Slam which has a 60% chance to paralyze while also dealing a nice chunk of damage to the somewhat frail Sceptile. Don't be fooled by Jirachi's "weakness" to HP Fire, as Jirachi laughs at that shit. Jirachi can repeatedly come in and wall M-Sceptile throughout the match because of its reliable recovery option in Wish + Protect. M-Sceptile is not very bulky so Jirachi can easily wear it down with Iron Head/Body Slam. Jirachi has an endless support movepool; options such as U-Turn, Stealth Rocks, and Healing Wish are also viable depending on team needs/purposes.

Offensive Calcs

0 Atk Jirachi Body Slam vs. 0 HP / 0 Def Sceptile: 78-92 (27.7 - 32.7%) -- guaranteed 4HKO
0 Atk Jirachi Iron Head vs. 0 HP / 0 Def Sceptile: 109-130 (38.7 - 46.2%) -- guaranteed 3HKO
0 Atk Jirachi U-turn vs. 0 HP / 0 Def Sceptile: 128-152 (45.5 - 54%) -- 43.4% chance to 2HKO

Defensive Calcs

252+ SpA Sceptile Dragon Pulse vs. 252 HP / 252+ SpD Jirachi: 59-70 (14.6 - 17.3%) -- possible 9HKO after Leftovers recovery
252+ SpA Sceptile Focus Blast vs. 252 HP / 252+ SpD Jirachi: 113-133 (27.9 - 32.9%) -- 83.4% chance to 4HKO after Leftovers recovery
252+ SpA Sceptile Hidden Power Fire vs. 252 HP / 252+ SpD Jirachi: 112-134 (27.7 - 33.1%) -- 82% chance to 4HKO after Leftovers recovery

Altaria @ Altarianite
Ability: Natural Cure -> Pixilate
EVs: 248 HP/52 SDef/204 Spe
Jolly Nature
-Return
-Dragon Dance
-Roost
-Heal Bell/Substitute

Altaria takes anything Sceptile can throw at it and ohko's back with Pixilated Return
252+ SpA Life Orb Sceptile Leaf Storm vs. 248 HP / 52 SpD Altaria: 149-177 (42.2 - 50.1%) -- 0.4% chance to 2HKO (note that this damage is halved if Altaria switches in as a flying-type, though that is dangerous because of Dragon Pulse. Regardless, Altaria takes 2 Leaf Storms in any given scenario)
0 Atk Pixilate Altaria Return vs. 0 HP / 0 Def Sceptile: 392-464 (139.5 - 165.1%) -- guaranteed OHKO

Rather this be a very, very hard check. if it switches into Dragon pulse it'll take a ton of damage and will then be killed by Leaf storm. I'm not sure about the exact rules for VOTW but I think it should account for something switching in, even before Mega Evolving.

I'm pretty sure the precedent is to assume the check/counter has already had a chance to mega evolve, I can't even count how many times Mega Aggron has been presented as a counter to things with fighting/ground coverage that would wreck its base form.

Not gonna lie, Togekiss is p.damn broken at this point, but it's still here though. Anyways, Togekiss can paralyze/set up/destroy it, while Sceptile can't really do anything back because of Kiss' natural Special bulk. Not even Rock Slide will cut it.

This Togekiss speed creeps max speed Adamant Machamp, while avoiding the guaranteed 2HKO from Jirachi. Not sure what else Kiss can eat up with the defense/HP investment, but I've got nothing else to say here.

The only thing is m-pidge can wear you down with u-turns because there are no counters to u-turn, but you have volt-switch to maintain momentum as well, motherfuckers. HP ice so you aren't zygarde bait and trick so you can fuck with more defensive teams.

Confusion and hitting yourself is at most a 25.5% chance but I figure we aren't getting rid of counters because it can just confuse you on the switch. If we are someone should grab own tempo AV slowking real quick.

reserving mega aerodactyl as a hard check

Pls add HP water to Mega Pidgeot's moveset, it's pretty standard imo

Well, I guess there's a ton of sets that Mega Aerodactyl could run, that can all check/counter Mega Pidgeot, but this was basically the most recent set I used... I don't even run Roost on it, and it still pretty much counters it, barring HP water or something.

252 SpA Pidgeot Hurricane vs. 40 HP / 0 SpD Mega Aerodactyl: 96-114 (30.8 - 36.6%)
252 SpA Pidgeot Hidden Power Water vs. 40 HP / 0 SpD Mega Aerodactyl: 142-168 (45.6 - 54%)

Nominating Rhyperior as a Counter.

Rhyperior @ Leftovers
Ability: Solid Rock
EVs: 252 HP / 72 Atk / 180 SpD
Serious Nature
- Stone Edge
- Earthquake
- Stealth Rock
- Ice Punch

Simple to use, Rhyperior is EV'd to be able to take a max 31.1% from Pidgeot's Hurricane(8.7% chance to 4HKO after Leftovers) and either set up rocks if Pidgeot is gonna run early in the game, or KO with a Stone MissEdge assisted by No Guard. Stone Edge and Earthquake are there for the powerful STAB EdgeQuake combo resisted by only Flygon and Bronzong, Stealth Rock is there to provided hazards, and Ice Punch is there to stop Rhyperior from being set up bait for SubCoil Zygarde.

Calcs:
252 SpA Pidgeot Hurricane vs. 252 HP / 180 SpD Rhyperior: 114-135 (26.2 - 31.1%) -- 8.7% chance to 4HKO after Leftovers recovery

72+ Atk Rhyperior Stone Edge vs. 4 HP / 0 Def Pidgeot: 404-476 (131.1 - 154.5%) -- guaranteed OHKO
