Fly Mega Aero

Aerodactyl can be somewhat challenged by the lack of power on its standard Flying STAB, Aerial Ace, at least on Hone Claws sets. Fly is Mega Aerodactyl's strongest move aside from Sky Attack and is one of the few Pokemon worth considering using the move on when using Hone Claws. Fly gives Mega Aero a good power boost, allowing him to OHKO and 2HKO mons that it would otherwise be unable to, at least without specific coverage.

While Fly has the obvious drawback of using up a turn, making it vulnerable to Protect users (which really hurts against Chesnuaght in particular) and switches, Mega Aerodactyl has a few traits to utilize it effectively. Since the Flying type has no immunities, Fly will always be doing damage (unless the opponent uses Protect) and can be hard to switch in to on offensive teams in particular. Mega Aerodactyl's insane speed is a huge help since it is able to finish Pokemon like Mega Manectric off before they can do anything after they switch into Fly. Another small, but important thing is that Hone Claws won't allow Fly to waste a turn by missing.

Not too high on the OU ladder right now, but replays just to prove its effectiveness somewhat:

This is a stallbreaking set from UU that directly competes with Tornadus-T mainly due to it's access to physical damage, Rock coverage, and reliable recovery. This set brings a stop and hits hard against Pokemon like support Talonflame, Bulky MegaZard-X, DD Dragonite, and Gyarados (base form only). This set also brings power that a more conventional stallbreaker EV spread, since it's just a simple 252/252/4 spread. Pretty simple premise, just works well!

I see no good use for Fly. Aerial Ace outdamages it over 2 turns and it doesn't give out free switches to Aero checks.

I think the raw damage on Fly can be pretty important in some situations, namely those where Fly gets an OHKO and Aerial Ace doesn't. If Aero needs two Aerial Aces to KO an opponent, it is vulnerable to attack after the first AA. If Fly is capable of OHKOing in that scenario, then Aero can just stay healthy and take it out in one hit. For instance, Keldeo only has a small chance of dying from a +1 Aerial Ace, but Fly allows a 100% chance of killing it without getting KOed by a Scald.

Of course, that only describes a 1v1 situation, and a switch to a Rotom-W or something on the turn Mega Aero Flies could be devastating, but that honestly just requires careful play to work around. If there is a Rotom, Ferrothorn, Unaware Clefable or something on the team, you just need to keep that in mind if you're thinking about using Fly. Hone Claws Aero thrives in late game anyway.

Standard Latias with Tailwind. Supports the team by doubling their speed, allowing a slower sweeper to wreak havoc on the opposing team for a few turns.

Pretty simple stuff. Flame Orb + Psycho Shift allows Latias to be an annoying burn spreader, crippling its counters in Bisharp and Tyranitar and allowing it to take a Pursuit, come back in later on and heal off the damage. It also screws over mons such as Azumarill, Garchomp, and other Dragons. Toxic Orb can be used to cripple defensive mons such as Hippowdon, Slowbro etc, but it really hurts Latias' longevity which is already hindered pretty badly by burn damage.

Much like standard defensive Mega Latias, this set works as a very sturdy mixed wall for stall and semistall team, however it also has the advantage of providing Wish support for Pokemon like Cobalion and Tentacruel which already pair very well with MLatias in the first place.
 
Screens Latias

Latias makes for a reliable dual screener, able to get screens up using it's good speed allowing it to outpace Bisharp, Lando-T and Tankchomp, all of which would be able to hurt it with an SE attack if it was slower, as well as having good bulk and recovery to reliably screen for balanced teams. The last slot could be whatever you like, ranging from an attack (my personal fave so you're not setup bait), tailwind and more. You could run screens + STAB + Healing wish, and put the defensive EVs into speed.

Non-Mega SubCM

Latias (F) @ Leftovers
Ability: Levitate

This Calm Mind set is a balance between the bulky Mega Calm Mind set and Latios' purely offensive CM Draco set. Latias finds a fair amount of Pokemon to set up on, from the common Pokemon it checks like Keldeo, Celebi, Slowbro, Mega Charizard Y and Mega Venusaur. The EV spread is the standard for Latias just to maintain that balance between speed, power and bulk, but 252 SpA / 4 SpD / 252 Spe does get some OHKOs and 2HKOs that the standard fails to get in exchange for being able to get subs up versus fewer Pokemon. Substitute also makes it less Pursuit bait against Bisharp, Tyranitar and Weavile. It can also scout for Pursuit using Sub against Bisharp and non-Scarf Tyranitar.

Psyshock gives Latias consistent Psychic STAB and allows it to beat Magic Guard Clefable in a Calm Mind war more easily, while Stored Power does more damage after two Calm Minds and has a chance of beating Unaware Clefable. Other combinations besides the STAB combo work too, such as BoltBeam (which improves the matchups against Bisharp and Heatran pretty notably), Dragon Pulse + HP Fire, Psychic STAB + HP Fighting, Psychic STAB + Surf and so on.
