Basically manaphy is near impossible to counter and can tear through stall teams. The idea here is to come in as manaphy boosts. Trick the scarf onto and basically cripple it the rest of the game. You take heavy damage, but manaphy loses its coverage and ability to boost making it extremely easy to handle:

Gardevoir outspeeds Manaphy and easily gets a 2HKO with Hyper Voice. Using TG on the switch is a no-go because Encore makes makes your life hard. In fact, any unSTABed move should be Encored just so as to make sure Manaphy cannot go into Scald.
The fact that Gardevoir is at best 3HKOed by Manaphy means 100% of the time, it can switch into any move Manaphy makes and always 2HKO, which falls under the classification of a counter since you can always switch in and beat it. The only problem facing Manaphy is that if it gets burned by Manaphy on turn 1, then it will result in both mons fainting on turn 3.

Pretty simple, really: Shaymin switches into anyone one of manaphy's moves reguardless of any and all hazards, and then proceeds to KO with seed flare.
Idk really know what more you could ask for, although shaymin cant switch in to two ice beams, but that is about it. Basically, shaymin is a very guaranteed switch in. Even if you take one ice beam and then manaphy switches out, all it requires is a little bit of prediction, a well timed VoltTurn, a misplay on the opponents part, or a sack on yours' to make sure shaymin gets in for free the second time.

Thundurus is a nice check to manaphy and a great revenge killer. Thundurus can switch-in against a predicted energy ball or tail glow easily and can OHKO Manaphy with a single Thunderbolt. Though switching-in against Scald or Ice Beam maybe problematic for Thundurus. Overall, it can easily revenge kill Manaphy and is a decent check to it.

If Manaphy is Lum Berry then M-Manectric has a good chance to OHKO after SR.

Unaware Clefable remains as one of the only ways that stall can combat Tail Glow Manaphy, as it is capable of countering Manaphy, bar Rain Dance variants which can bullshit through with Scald burns in tandem with the rain. With Calm Mind, Clefable gains leverage against many special attackers, especially Manaphy, as with multiple boosts Clefable can easily break Manaphy with Moonblast, and Manaphy cannot beat Clefable even with Modest Surf. Moonlight gets reliable recovery for Clefable, and Heal Bell gets rid of status ailments, particularly burns inflicted by Scald, as Clefable lacks Magic Guard in this set and does not like status.

When is manaphy not going to be set up? It tail glows on the switchin. Maybe you could switch in if they scald out of fear that thundy or raikou or something is coming in, but that still doesn't accomplish much.

Manaphy just tailglows twice and keeps spamming a stab. Also unlike psychic energy ball is standard so its just a check, counter needs to handle every move.

Remember, something can be a counter and lose to a move that is slashed; it will just (likely) lose out to a mon that handles all of the moves slashed.
Energy Ball may be somewhat standard, but it's still slashed in the set, so this particular set may or may not have it (just like Psychic). I also provided all the calcs needed to prove that M-Slowbro survives the combination of +6 Modest Surf after one CM and +6 Modest Surf after two CM before Slacking Off the damage away and KOing Manaphy if it lacked Energy Ball. I won't argue my point any further so the thread won't be cluttered with more-or-less relevant posts.

Although a bit unorthodox, Goodra easily switches into even a Life Orb Hidden Power Ice with plenty of health left to spare, handily OHKOing Thundurus-T back with Draco Meteor after a round of Life Orb recoil or Stealth Rock damage. (If Thundurus-t isn't Life Orb or if it has Hidden Power Flying then it can't even come close to hurting Goodra) Lacking recovery does suck, but even then, Goodra can take up to 4 hits with relative ease.

Thanks to Mega Latias's bulk and typing, it can come in on most of what Thundurus-T can throw at it. If it's carrying HP Flying, Mega Latias can even set up on it. It should be noted that the spread given is slightly different from the dex one since by moving 8 EVs to speed you can outspeed Thundurus-T if it doesn't use Agility, which only costs you 2 Defense in exchange for making it much easier to take on Thundurus-T if it uses Hidden Power Ice.

If you come in on an offensive move, then you can set up a Calm Mind, which will put you well out of the 2HKO range of Hidden Power Ice, which will let you set up more Calm Minds and safely Roost even if it decides to use Agility later:

If you come in on Agility, it gets a little more problematic since you lose the speed advantage, but you can still get off 1 Calm Mind and simply Roost until you get a comfy HP Zone provided that you have most of your HP:

On Switch In: Mega Latias's HP = 87.5%; Thundy-T uses Agility
T1: Thundy-T uses HP Ice; Mega Latias use CM; Mega Latia's HP >= 43.0%
T2: Tundy-T uses HP Ice (Latias's HP >= 11.6%); Mega Latias uses Roost; Mega Latia's HP >= 61.6%

From there you can comfortably Roost until you're at full HP. Thus, so long as you Mega Latias still has about 90% of its HP, which isn't too hard given its bulk and Roost, it's still guaranteed to win.

Needless to say Thundy-T's pretty much set-up fodder if it's using Hidden Power Flying.
