Roserade can threaten a fair amount of Pokemon with its coverage and can also set-up Spikes or Toxic Spikes. Thanks to insanely high Physical bulk and an excellent defensive typing, CroCune is a beautiful counter to Mega Aerodactyl. Suicune can switch into every move that Mega Aerodactyl may have, & easily 2HKO with Scald. It can always Rest off any lost health afterwards.

252 Atk Tough Claws Mega Aerodactyl Aerial Ace vs. 252 HP / 252+ Def Suicune: 88-105 (21.7 - 25.9%) -- possible 5HKO after Leftovers recovery

Slowbro walls a lot of physical sweepers, and Mega Aerodactyl is not an exception. With his high Defense, it can take easily Mega-Aerodactyl s'Stabs and can do a lot of damage with Scald. In fact, Stone Edge (the most powerful attack of the set against Slowbro) is only a 4HKO factoring Leftovers recovery.

0 SpA Slowbro Scald vs. 0 HP / 0 SpD Mega Aerodactyl: 182-216 (60.4 - 71.7%) -- guaranteed 2HKO

Even if Mega Aerodactyl has Fire Fang, Mega Metagross can still come in on anything other than Fire Fang and tank them both even if Mega Metagross hasn't Mega Evolved:

252 Atk Mega Aerodactyl Stone Edge vs. 0 HP / 4 Def Metagross: 67-79 (22.2 - 26.2%) -- 88.7% chance to 4HKO after Stealth Rock
252 Atk Tough Claws Mega Aerodactyl Fire Fang vs. 0 HP / 4 Def Mega Metagross: 136-162 (45.1 - 53.8%) -- 90.2% chance to 2HKO after Stealth Rock

252 Atk Metagross Meteor Mash vs. 0 HP / 4 Def Mega Aerodactyl: 344-408 (114.2 - 135.5%) -- guaranteed OHKO

If Mega Aerodactyl is carrying Taunt instead, Mega Metagross upgrades to a full counter since Stone Edge becomes the hardest hitting move against Metagross.

Timid Nature

Even though Mega Aerodactyl outspeeds Mega Manectric, it can't OHKO it, thanks to the Attack drop from Intimidate, while it gets OHKOed back by Thunderbolt, making Mega Manectric a solid check. Mega Manectric does have to get a safe switch-in and has to be already Mega Evolved, however, as even with Intimidate Stone Edge has a large change to 2HKO without Stealth Rock damage, while its guaranteed with them, and Mega Manectric has no form of reliable recovery. Although, it can also switch into Aerial Ace or Taunt.

-1 252 Atk Mega Aerodactyl Stone Edge vs. 0 HP / 4 Def Mega Manectric: 135-159 (48 - 56.5%) -- 85.9% chance to 2HKO

Landorus-Therian @ Leftovers

Impish Nature

Landorus-Therian is a nice check to Aerodactyl-Mega thanks to Intimidate and its nice bulk. Landorus-Therian finds it very easy to switch in against a predicted Aerial Ace/Stone Edge/Fire Fang. If Aerodactyl-Mega uses Aqua Tail while Landorus-Therian switches-in, then there can be trouble for Landorus-Therian. Though, Landorus-Therian can 2HKO Aerodactyl-Mega with Stone Edge, making Landorus-Therian a decent check to Aerodactyl-Mega.

Calculations:

You may wonder what checks a giant, ancient flying rock lizard thing. A few examples above are quite fearsome indeed, we have: 2 dog things, a giant computer with 4 arms, and another dog thing, on clouds.

But, as fearsome as they look, nothing can compare to the sheer terror of.....

Impish (-SpAtk, +Def)
252HP/252Def/4SpD
-Spikes
-Thunder Wave
-Toxic
-Play Rough. Ful Play

Mega Aero is almost always going to switch as soon as Klefki comes in, for it fears being hit by a Thunder Wave, which will essentially cripple it. Klefki can use this to its advantage and lay down some spikes, which can rack up residual damage throughout the match.
Toxic can form a nice double status moveset, that can catch pokemon like Hippowdon and put them on a timer, since Hippowdon likes switching into Klefki, since it can do very little to it.
Play Rough is there for damage, but you can opt for Foul Play if you'd like. I chose Play Rough, alongside a physically defensive spread, to serve as an aswer to mons like: Weavile and Mega Lopunny.

EVs: 252 HP / 88 Def / 168 SpD

- Leech Seed
- Gyro Ball / Power Whip

Ferrothorn can switch in on all of Aerodactyl's moves (with the exception of Fire Fang) and OHKO with Gyro Ball.

However, due to Ferrothorn's extremely low speed, if it switches into Aerial Ace and Aerodactyl is running Fire Fang, it most likely won't survive unless the damage rolls are in Ferrothorn's favor.

Offensive:
0 Atk Ferrothorn Gyro Ball (150 BP) vs. 0 HP / 4 Def Mega Aerodactyl: 350-414 (116.2 - 137.5%) -- guaranteed OHKO

With its unique typing, Empoleon comes about to resist both STAB of Aerodactyl, while taking a pittance from Fire Fang and Aqua Tail as well, only getting 4HKOed at worst (6HKO with Protect every other turn). Since this Aerodactyl lacks Thunder Fang or Earthquake, Empoleon can always switch in and beat Aerodactyl. In return, Scald is a solid 2HKO, sometimes even OHKO if it gets a burn when SR are up.

Besides being a strong counter to Aerodactyl, Wobbuffet also works as an unstoppable check.
Wobbuffet's usage here is ridiculously simple, switching-in on any Aerodactyl's move taking weak damages thanks to its amazing bulk, and then killing with counter.
Stone edge countered OHKOs Aero, Aerial Ace and Aqua Tail have ~37,5% chance to OHKO, Fire Fang is a 2HKO (still when countered).
Furthermore, if the opponent feels like spamming taunt to avoid counter, Wobbuffet can also keep spamming Counter/Mirror coat and so PP wast taunt.
Bonus : Wobbuffet works regardless Aerodactyl's moveset, likewise, Wobbuffet will consistently finish the 1v1 with at least 50% of his life (unless if 2 max rolls on stone edge).

252 Atk Mega Aerodactyl Stone Edge vs. 48 HP / 236+ Def Wobbuffet: 171-202 (32 - 37.8%)

However, Rotom-W is easily worn down. Volt Switch is for momentum while Pain Split for recovery. Will-O-Wisp cripples switch-ins and be annoying.
