I really like this idea of creating a new Generation from scratch. Here's a Pokemon line for the Split Evolution you want. (I have art for all of them, but I need get the pictures some other time)

Concept/General Design: A tiny, basic robot-like creature that could definitely change into something greater. Mainly grey, with blue and red parts.
Other Notes/Competitive Use: While it's an NFE with overall meh stats, using it's Hidden Ability of Prankster, it can be a nice support mon with moves like Thunder Wave, Stealth Rock, Substitute, and Yawn in LC. It's also decently strong, for an unevolved Pokemon, and has moves like Prankster Bulk Up, Iron Head, Ice Punch, Flash Cannon, Dazzling Gleam, Low Kick, Prankster Autotomize, etc.

Stage 1 - The Split:
This is where the spilt kicks in. Basically, when the little Toddlebot grows up, it will evolve into one of two Pokemon based one its gender. These two Pokemon are distinctly different in terms of typing, personality, and stats.

Robrute
Method of Evolution: Evolves from Male Toddlebots at Level 35

Concept/general Design: The picture I have explains the design much better than I could do in words. Generally, it was meant to look tough and mean, like it will slice your into pieces if you dare mess with it, hence the name.
Other Notes/Competitive Use: Robrute is exactly what its name says: a brute. Using it's high 135 Atk, nice typing, and great coverage, it's a force to be reckon with. Its Hidden Ability Guts boosts this power even more when it's statused, allowing its many physical moves to do massive damage. To keep it from being OP, however, it's rather slow for a sweeper and has to run a dual dance set in order have both attack and speed boosted, causing it to miss out on coverage. Its Defense and HP are also half decent, and with a large support movepool, it can run a support set if need be, kinda like a less bulky Coballion. Overall, a powerhouse.
As for personality, Robrute is a mean fighting machine. Its temper runs high at some of the tiniest annoyances. However, it's very gentle with humans that it likes, or worthy foes. Good luck with getting it to like you, though

Robeauty is the opposite of Robrute in both stats and personality. It's very shy, but loving, towards everyone around it. In the wild, it often heals Pokemon that get into fights after they're done, or stop the fight all together. It doesn't really have a temper, and is very forgiving.

Duskiurius is an awesome name, and the only reason Flamingairy is keeping its name is because it happens to be based on a flamingo.
The Hydroraptor line seems pretty cool, with the final evolution boasting some fearsome stats and abilities. I think that It is a little bit too good, maybe a -10 to speed and -5 to both attacking stats. Other than that, I think it would be very cool (Also, Is this based on a Kingfisher? Because I love Kingfishers)
Thanks, glad you like it.

I'll do a bit of balancing on Hydraptor - i'm used to the power creep of the real Pokemon games so the stats are designed to be competitive with that, but I can understand it being a bit OP for this Pet Mod meta. And it is supposed to be sort of a cross between a Kingfisher and a large bird of prey, like an Albatross. Basically, Aquilaby looks like a kingfisher very closely, and as it evolved and gets larger, it gets more like an Albatross characteristially, but retains some of the kingfisher-style scheme.

EDIT: Rebalanced Hydraptor:

http://pastebin.com/y45w1s4c

I've lowered the speed and offenses a little, and upped the defense and special defense slightly to retain a good BST. It's still not bulky, but it might survive weaker neutral hits now :P

More ideas coming soon. Jerrytkrot could you remove Timipede / Flyvern from the document please? I don't feel it really works here and I don't want to change it to fit it in to be honest.

Cool. Hydroraptor seems better now, but drizzle is just too good of an ability. Remove another 5 from the BST and I think it will be a great addition.
Also, Sure, I can remove them.

Awesome! Thank You for the Excellent addition! This is going straight to the document. I think that tough claws would be better replaced by Guts, though, and give Robrute U-turn.
also, their BST's are wrong they are eqaul to 525 not 520.

Thank you!
Robrute now has Guts, didn't give it U-Turn, but I might, and I fixed the BSTs

does this meta have any legendaries yet? I have a good idea for a legendary trio:

name: still pending

Cool. Hydroraptor seems better now, but drizzle is just too good of an ability. Remove another 5 from the BST and I think it will be a great addition.
Also, Sure, I can remove them.
I'm not sure I like giving it such a low base special attack of 90, given that is IS supposed to be a powerful offensive mon. But here (I also added Drill Peck into its learnset since I thought it suited it):

does this meta have any legendaries yet? I have a good idea for a legendary trio:

Nope. No legendary trios yet. This does sound cool, and I want to say it is inspired by native American mythology? The concepts seem cool, but the first ability seems pretty goos. Maybe if it "foretold" one of the opponents attacks...
Oh, and make the stats total 680.

They are infact partly inspired by native American myths (perhaps the trio title for them could be "legendary totems"). I admit that I was scraping for ideas with that ability. What if it foretold one of the opponent's stats?

New entry from me: a concept for a dog-type Pokemon 2-stage evolution line. I wanted to make a Dragon-type, but much more balanced than the overpowered "Flyvern" i submitted was a few days ago.

Oh... and a better name for Volpup would be appreciated (I like the name Dracolyte though).

http://pastebin.com/j91ZZtML

"Volpup resembles a small, bright yellow Golden Retriever puppy, with white thunderbolt shapes on either side of its body; it also has black paws and a black collar. Volpup are very loyal little Pokemon, and are easily able to identify their trainer with their keen senses of smell and hearing. However, their eyesight is quite poor, and its eyes are nearly always drooped / half-closed due to this. Volpup's golden coat sparks constantly with the energy it has stored up, and it can send this electrical energy out either into the surrounding air, or directly through its fangs to damage an opponent."

"Dracolyte has the appearance of a large, bulky and powerful yellow dog-like creature, with a snarling face, large fangs and four legs with black and yellow markings; however despite its appearance, it has a kindly disposition to most humans. It has grown two draconian wings - white with yellow and black lightning stripes - on its back and a larger, thicker tail. Dracolyte also has a long, mane of hair that flows down the back of its head. Dracolyte can store electricity in its body to provide it with enough energy to run or fly for over a day, and it uses its powerful legs, large fangs and thick tail - which it uses like a whip - to defeat opponent in battle. While faster in the air, Dracolyte is very agile on the ground and can control its movements better; Dracolyte also has much better sight than Volpup. Between its large size, ability to fly, kind temperament to humans and keen senses, they have become known as excellent rescuers for lost hikers and struggling mountaineers."

Zaperal
(Zap + Mineral)

Rock/Electric

Imagine this thing with the colors described below but with typical snail head and tail coming out.

Zaperal is a snail with a hard brown shell with yellow crystal spikes. The spiral pattern ends in the center with a Z shape.
Although looking slow when he is sleeping inside the electrified shell, this pokémon is very fast and it can reach incredible speeds. It has an energetic personality and it keeps moving in a zigzag pattern, stopping for a moment and then accelerating in straight lines.
When asleep he electrifies his shell for defense. When attacking the magnetic minerals inside his body rotate and create powerful magnetic and electric fields, allowing it to shot lightning bolts. He can also run electricity through the crystals that are his spikes and make them glow, releasing then a beam of mineral light.
He is the evolution of Speral (Spark + Mineral), a similar pokémon but without spikes (the Z however is already in the shell shape in the center). It evolves to Zaperal with a Thunder Stone.

Flying types kinda dominate the metagame so a quad flying resist, ok speed (speed boost makes it lightning fast), priority and both STABS effective against the flying type make Zaperal a great check to many pokés, specially if it packs HP Ice too.
Quad ground weakness is his greater problem, as well as rock type weaknesses, and it has bad bulk, so it shouldn't be used as a counter but as a revenge killer and/or setup swepper with Shell Smash with Laser Beam preventing anyone to strike before him.
His offensive power and coverage give him turns to lay rocks or to spin.

I actually am not particularly fond of either name, but the concepts seem pretty good. Generally a good and useful moveset, coupled with nice stats.

Nice single stage. I like it.

To give you a Pokemon with multiple forms, I give you the one I have below:

Charmster-Base Form
Name Justification: Charm + Hamster
Type: Fairy
Ability: Cheek Storage
Charmster's signature ability is Cheek Storage. When first sent out, Charmster is cute, of course, and also has puffy cheeks and it very chubby. But, if it's holding a berry or herb and it gets used up, it's form changes. Regular Charmster is more defensive, but after using a berry, it becomes offensive and a lot faster. Aesthetically, it's cheeks lose their puffiness and it becomes skinnier.

Other Notes: If Charmster's berry or herb is Knocked Off or stolen with Thief, Pluck, or Bug Bite, Cheek Storage won't activate. Incinerate will not burn it's berry. Berry Juice doesn't activate Cheek Storage. All berries and herbs that can be used up activate Cheek Storage, including type weakening berries. If a Pokemon with Imposter transforms into a Charmster and uses a berry or herb, it will activate Cheek Storage. This is the only way for another Pokemon to become Charmster's Post Cheek Storage form. If Charmster is holding an item that isn't a berry or herb, Cheek Storage will not activate, even if it's used up. If Charmster gets its berry or herb back via Recycle, it will change back into it's regular form

Other Notes/Competitive Use: Charmster is a versatile Pokemon, being able to run physical attacking, special attacking, physically defensive, or specially defensive sets. It has an all-around decent movepool allowing for many different sets, and its unique ability allows it to go offensive when the time comes. The more defensive form allows set up against weaker Pokemon, then once your berry or herb is used, you can go offensive. Alternatively, you can stay defensive as Charmster's defensive movepool isn't shabby, with moves like Spikes, Stealth Rock, Thunder Wave, Slack Off, and Stockpile. It also has a nice offensive movepool, allowing for many options. However, its stats, while good where they need to be, aren't truly amazing, with nothing going over 118, so it keeps it from being OP. Plus, it can be crippled by the ever-present Knock Off, but its Fairy-typing and Recycle mitigates this.

Yeah, that works. I agree that 535 is pretty high. Only problem, I'm not really sure how the HP can change mid game. So either, I'll need to make the defensive form fast or the offensive form slow (I'll probably do the former). I'll apply the other changes

Corrected, and I've lowered the base HP by 20 points (new BST: 490). I will not lower the bulk anymore though - in my opinion, this meta's powerful offensive threats like Fungarai (base 135 attack and 110 speed), and Mantisassin (138 Attack / 132 speed is insane) are a bit overkill and we need some bulky stuff (with decent typings) too.

BTW, I've applied the stat changes if you haven't seen them. I may need to recalculate the BSTs though

Aggreed, bulky pokemon are always fun, but the ability to recover 75% of your health +good defenses + good Hp is a bit too good

Yeah, that works. I agree that 535 is pretty high. Only problem, I'm not really sure how the HP can change mid game. So either, I'll need to make the defensive form fast or the offensive form slow (I'll probably do the former). I'll apply the other changes
BTW, I've applied the stat changes if you haven't seen them. I may need to recalculate the BSTs though
Cool. Looks good.

Point taken. I can lower the HP by a further 10 points and move it to special defense if preferred? Bulk would be more balanced, but lower overall.

Oh, I'm willing to do some movesets for the Pokemon that need them (according to the OP), but just from their names I have no idea what their body style, size, etc is like, or what animals some of them are based on. Gimme some ideas? Amphireeze / Froxic first off.
