I'm a little confused by the definition of hacking, but I would assume that anything modified by a gameshark way back in gen 3 (for IV modification after capture) would be considered a hack, correct?

Are you sure? I'm fairly certain that Emerald is what introduced the nature sync to stationary pokemon, legendaries at least.Synchronize doesn't work on stationary Pokemon in Emerald.
