Some sort of glitch with protect

I was playing ubers and the opponent's Kyogre's thunder went through Blissey's protect. I'm not sure how this happened, protect worked as it should have every time I used it before this turn.

When its raining, thunder has a 30% chance of breaking through protect. This isn't a glitch.
