If rocks aren't on the field, Gyarados makes a good "Counter" to Mega Metagross in the sense that it can take every two attacks Mega Metagross throws at it (with this split), DD one time and then Mega Evolve and kill Mega Metagross with a Crunch:

The problem of course are Rocks, if you come in on them, it's all about which attack the Mega Metagross player chose.
If he Hammer Arm'd, you can survive any hit and proceed to do the things I mentioned earlier.
If you come in on a Meteor Mash or Ice Punch though, it's either a gamble if you get a good damage role for you, or if the opponent will Zen Headbutt predicting you not to mega evolve or Hammer Arm predicting you to Mega Evolve.
The case with Zen Headbutt is basically the same, if he will Hammer Arm or Zen Headbutt, but keep in mind that an Ice Punch can now KO regular Gyarados.

Just to add to this, you forgot to add Tough Claws to the calcs. Here's the Zen Headbutt calc:

Yeah, i was just pointed if Rotom-H is a check, Rotom-W is a check. But they are not Check.
Rotom-H can be a check because of Overheat. Rotom-W gets a little iffy since it WILL need to use Rest or Pain Split in a 1 v 1 situation with Mega Metagross simply because Hydro Pump doesn't hit hard enough. I don't want to say that Rotom-W can't be a check, but it's a pretty long best-case scenario if it can check it, and I don't feel like writing out myself.

Quagsire is a Counter. Zen Headbutt is a 3HKO at best, meaning Quag can come in and proceed to kill (albeit slowly). Metagross by alternating between Recover and Earthquake. If he's feeling lucky, he can also spam scald to burn Metagross, which only makes his job easier. The only way Metagross wins is if he flinches, but that's hax and hax doesn't count.
