Mega Gardevoir as a Check

Timid Nature
IVs: 0 Atk

M-Gardevoir is a very peculiar check as it'll only work once. Gardevoir, before it MegaEvolves, can switch into one of Kingdra's Dragon-type moves (or on a free switch), Trace Swift Swim, MegaEvolve, outspeed (due to the base form being slightly faster than Kingdra) and OHKO with Hyper Voice. If Kingdra isn't in the rain, then Mega Gardevoir can come on it multiple times (on Dragon-type moves or via a free switch) before outspeeding and OHKOing Kingdra without much trouble.
24 Atk Life Orb Kingdra Waterfall vs. 0 HP / 24 Def Gardevoir in Rain: 227-269 (81.9 - 97.1%) -- guaranteed 2HKO (62.5% to OHKO after SR)

Calm Nature

Specially Defensive Empoleon completely walls Kingdra even with Rain up. While Scald does paltry damage in return, Empoleon can hit Kingdra with a Toxic and use Protect to stall it out more easily.

252+ SpA Life Orb Kingdra Hydro Pump vs. 248 HP / 252+ SpD Empoleon in Rain: 110-131 (29.6 - 35.3%) -- guaranteed 4HKO after Stealth Rock and Leftovers recovery

0 SpA Empoleon Scald vs. 0 HP / 0- SpD Kingdra in Rain: 41-48 (14 - 16.4%) -- possible 7HKO

Kingdra can only 4HKO Empoleon at best with any combination of moves and thanks to Protect, Empoleon can most likely survive 5 hits and even stall Kingdra's Hydro Pump PP. Toxic damage + intermittent Scalds between Protecting + Life Orb recoil ensures Kingdra will probably lose one on one even if Empoleon switches into a Hydro Pump. At worst (crits or a toxic miss) it stalls out rain somewhat and weakens Kingdra considerably.

T1: Empoleon switches into Hydro Pump (gonna use all max rolls in this scenario). Empoleon loses 35% and recovers 6% w/ Leftovers, Kingdra loses 10% from Life Orb (Emp 71%, Kingdra 90%)
T2: Empoleon Protects. Empoleon gains 6% (Emp 77%, Kingdra 90%)
T3: Kingdra uses Hydro Pump and Empoleon uses Toxic. Empoleon loses 35% HP, recovers 6% w/ Leftovers, Kingdra loses 10% from Life Orb, 6% from poison (Emp 48%, Kingdra 74%)
T4: Empoleon Protects. Empoleon gains 6%, Kingdra loses 12% from poison (Emp 54%, Kingdra 62%)
T5: Kingdra uses Hydro Pump, Empoleon uses Scald. Empoleon loses 35%, gains 6% with Leftovers. Kingdra loses 20% (min roll + Torrent) from Scald, 10% from Life Orb and 18% from poison. (Emp 25%, Kingdra 14%)
T6: Empoleon Protects. Kingdra faints from poison. Empoleon is livin life at 31% HP

Celebi @ Leftovers
Ability: Natural Cure
EVs: 252 HP / 76 Def / 164 SpD / 16 Spe
Bold Nature
- Recover
- Giga Drain
- Thunder Wave

Celebi can act as a Great check to Kingdra thanks to its great defensive typing and bulk. Celebi can come in on any of Kingdra's moves and win 100% of the time, unless stealth rocks are up, then Draco Meteor + Outrage has a good chance of KOing. However, a lot of rain teams often do not have setting stealth rocks as a priority, so very often they will not be up and Celebi will win guaranteed. So if Celebi comes in when rocks aren't up, it can take any two attacks, click thunder wave to slow kingdra down and proceed to whittle it with Giga Drain.

252+ SpA Life Orb Kingdra Draco Meteor vs. 252 HP / 164 SpD Celebi: 208-246 (51.4 - 60.8%) -- guaranteed 2HKO

(246 + 165 - 25 + 50 = 436, Celebi loses to max rolls with rocks up, however it has a pretty good chance of surviving this)
(25 = lefties recovery, 50 = rocks damage)

Reserving Manaphy

Check

Manaphy @ Leftovers
Ability: Hydration
EVs: 240 HP / 252 Def / 16 Spe
Bold Nature
- Calm Mind
- Rain Dance
- Rest
- Scald / Energy Ball / Ice Beam

Yes, this is Manaphy's signature Calm Mind set, and yes, it appears as an extremely odd choice at first glance. Why have Rain Dance if rain is already on the field, and why have a 1/4th effective Scald as an option?

Let's assume there are no special attack drops from a Draco when Manaphy gets a free switch. Besides its natural bulk and typing making Waterfall and Hydro Pump relatively useless, Manaphy can make use of its moveset to take advantage of the weather in play. After setting up a Calm Mind and immediately Resting afterwards. Hydration will allow it to awaken immediately and gain an upper hand in the match up.

Now, let's also assume no hax occur on the Kingdra's side. There are three options of a combination of two moves the player in control of Kingdra has available to them, and two of them make it impossible to beat Manaphy. The other relies on the highest rolls possible.

Refer to the calcs below to understand the following sentences.

1st scenario: Two Dracos in a row. Highest rolls possible combine for 96% (second takes place after 1 Calm Mind), not enough to kill Manaphy and leaves the Kingdra at -4 SpA having to rely on Outrage, which at this point will not be able to kill Manaphy.
2nd scenario: Hydro Pump, then Draco. On paper, this seems like the smartest scenario to take advantage of both the rain boost and the lack of a SpA drop. However, once a Calm Mind is set up the Draco can only bring it down to 93%.
3rd scenario: Draco, then Outrage. The highest damage output possible is 107%, which is by far the best option. Leftovers after the Calm Mind will bring the damage output down to 101%. While this seems risky, the fact that the likelihood of two of the highest rolls in succession is extremely low makes this more manageable.

In each of the three scenarios, once Manaphy rests, it can continue setting up another Calm Mind to try and begin a sweep (setting rain manually once the weather ends and putting Rain Dance to excellent use) or attack and cripple the Kingdra. Scald burning guarantees that Outrage will never be a problem and will force the Kingdra to continuously rely on Dracos + Pumps, while Energy Ball/Ice Beam are decent neutral attacks that, after one Calm Mind will take around 40% of Kingdra's health.

It's best not to forget that because Kingdra will be taking Life Orb damage, it is put on a timer and allows it to get whittled slowly before getting KO'd by a neutral attack/its own attacks.

Also, why use this set? Because the player in control of Kingdra will generally assume they can beat a Manaphy, you are able to set up one/two Calm Minds with an already bulky pokemon with decent speed, and access to one of the best recovery methods in the game. Manaphy from this point on can dent a weather team (as long as Toxicroak is out of the picture).

Mega Altaria freely switches in to both of Breloom's dual STAB moves and takes minimal damage from either. Even after Stealth Rock, both Seed Bomb and Superpower fail to 2HKO, and the drops from Superpower means Altaria will have an easier time taking it out. Facade does just under half if Breloom is already Poisoned, however Altaria still outspeeds if it is Jolly and can OHKO Breloom with Pixellate boosted Return. If Breloom Swords Dances on the switch, once again Altaria will outspeed and OHKO. Altaria can also Roost off any damage it has taken if it ends up getting low on health. Latias @ Latiasite
Ability: Levitate
EVs: 248 HP / 84 Def / 176 Spe
Bold Nature
- Psyshock / Stored Power
- Calm Mind

- Roost

Mega Latias can eat an unboosted Facade (or either STAB) and threaten with Psyshock. It can also switch in on the SD, and outspeed and OHKO with Psyshock.

CM Stored Power also works, as it can switch in on the SD, take +2 Facade and set up a CM, and then outspeed and OHKO with +1 (60 BP) Stored Power.

0 SpA Mega Latias Psyshock vs. 0 HP / 4 Def Breloom: 276-326 (105.7 - 124.9%) -- guaranteed OHKO
+1 0 SpA Mega Latias Stored Power (60 BP) vs. 0 HP / 0 SpD Breloom: 392-464 (150.1 - 177.7%) -- guaranteed OHKO

252 Atk Breloom Facade (140 BP) vs. 248 HP / 84+ Def Mega Latias: 111-131 (30.5 - 36%) -- 48.6% chance to 3HKO
+2 252 Atk Breloom Facade (140 BP) vs. 248 HP / 84+ Def Mega Latias: 221-261 (60.8 - 71.9%) -- guaranteed 2HKO
