Check

Talonphlegm @ Leftovers
Ability: Gale Wings
EVs: 192 HP / 252 Atk / 4 Def / 60 Spe
Adamant Nature
- Brave Bird
- Will-O-Wisp / Bulk Up / Swords Dance
- Taunt
- Roost

Generally speaking, Talonflame with taunt and roost is an excellent answer to almost any Clefable set. The posted Clefable set in particular can beat Talonflame only if it switches directly into TWave, assuming the Talonflame has no boosting moves. Specially defensive bird is obviously an option, but for purposes of beating Clefable it's not necessary. If Talonflame switches into any move other than TWave, it can shut down Clefable with Taunt and take +1 Moonblasts for days. If you're looking for an unconditional hard counter to Clefable (bar LO tbolt lol), the following set gets the job done:

bird @ Leftovers
Ability: Gale Wings
EVs: 248 HP / 252 SpD / 8 Spe

Volcorona didn't work too well, so I'll take Dragalge I guess.

Hard Check

Dragalge @ Choice Specs
Ability: Adaptability
EVs: 228 HP / 252 SpA / 28 Spe
Modest Nature
- Draco Meteor
- Sludge Wave
- Focus Blast / Hidden Power Fire
- Scald

Dragalge easily switches into all of Clefable's attacks, thanks to is above average Special Defense and typing, and can easily OHKO Clefable back with Sludge Wave without any Calm Mind boosts. Sadly, Dragalge doesn't outspeed Clefable, so Clefable has a chance to attack Dragalge before it gets hit. However, even at +1, Moonblast doesn't 2HKO from full and Dragalge even has a chance to OHKO back when Clefable is at +1 Special Defense. Can't stall that out you dumb fairy.

0 SpA Clefable Moonblast vs. 200 HP / 0 SpD Dragalge: 82-97 (25.5 - 30.2%) -- guaranteed 4HKO

+1 0 SpA Clefable Moonblast vs. 200 HP / 0 SpD Dragalge: 123-145 (38.3 - 45.1%) -- guaranteed 3HKO

252+ SpA Choice Specs Adaptability Dragalge Sludge Wave vs. 252 HP / 84+ SpD Clefable: 508-600 (128.9 - 152.2%) -- guaranteed OHKO

252+ SpA Choice Specs Adaptability Dragalge Sludge Wave vs. +1 252 HP / 84+ SpD Clefable: 340-400 (86.2 - 101.5%) -- 12.5% chance to OHKO
You can use 140 Speed to outspeed Clefable, just saying :P

Going with Reuniclus
Status: Counter

Reuniclus @ Leftovers
Ability: Magic Guard
EVs: 252 HP / 200 Def / 56 SpD
Bold Nature
- Calm Mind
- Psyshock
- Focus Blast
- Recover

Reuniclus switches in on everything safely and proceeds to Calm Mind in Clefable's face. Because Calm Mind boosts Special Defense as well Moonblast will do close to nothing bar random crits. In turn, Reuniclus KOes with Psyshock after a few boosts. However, Thunder Wave is a little bit annoying, and Encore is too, but in the end Clefable is unable to break Reuniclus.

0 SpA Clefable Moonblast vs. 252 HP / 56 SpD Reuniclus: 105-124 (24.7 - 29.2%) -- possible 5HKO after Leftovers recovery
+5 0 SpA Reuniclus Psyshock vs. 252 HP / 172 Def Clefable: 382-450 (96.9 - 114.2%) -- 81.3% chance to OHKO
+6 0 SpA Clefable Moonblast vs. +6 252 HP / 56 SpD Reuniclus: 105-124 (24.7 - 29.2%) -- possible 5HKO after Leftovers recovery

Magnezone as a Check

Magnezone @ Choice Specs
Ability: Magnet Pull
EVs: 168 HP / 252 SpA / 88 Spe
Modest Nature
IVs: 0 Atk / 30 SpA / 30 Spe
- Volt Switch
- Hidden Power Fire
- Flash Cannon
- Thunderbolt

Resisting Clefable's STAB and being immune to Thunder Wave is pretty neat and greatly helps Magnezone to check Clefable. It also doesn't mind being Encored since it'll always be stuck on one move anyway. Thanks to its bulk, there's only a very slight chance that Magnezone will be 2HKOed by Flamethrower (Focus Blast is a clean 2HKO though). In return, SpecsZone outspeeds and almost always OHKO CM + MG Clefable with Flash Cannon (only a minimum roll won't OHKO). If Magnezone switches into Clefable's CM, it'll still KO Clefable, but not without being severely dented (or even OHKOed by Focus Blast, if it's carrying it, after SR).
0 SpA Clefable Moonblast vs. 168 HP / 0 SpD Magnezone: 54-63 (16.7 - 19.5%) -- guaranteed 6HKO
0 SpA Clefable Flamethrower vs. 168 HP / 0 SpD Magnezone: 136-162 (42.1 - 50.1%) -- 0.4% chance to 2HKO (32.4% chance to 2HKO after SR)
0 SpA Clefable Focus Blast vs. 168 HP / 0 SpD Magnezone: 180-214 (55.7 - 66.2%) -- guaranteed 2HKO
+1 0 SpA Clefable Moonblast vs. 168 HP / 0 SpD Magnezone: 80-95 (24.7 - 29.4%) -- 100% chance to 4HKO
+1 0 SpA Clefable Flamethrower vs. 168 HP / 0 SpD Magnezone: 204-240 (63.1 - 74.3%) -- guaranteed 2HKO
+1 0 SpA Clefable Focus Blast vs. 168 HP / 0 SpD Magnezone: 272-320 (84.2 - 99%) -- guaranteed 2HKO (37.5% chance to OHKO after SR)

Gyarados as a Check

Gyarados @ Leftovers
Ability: Intimidate
EVs: 88 HP / 192 Atk / 4 Def / 224 Spe
Adamant Nature
- Dragon Dance
- Taunt
- Waterfall
- Bounce

Base Gyarados can come into anything from Clefable bar Thunder Wave and Calm Mind before Taunting it to prevent health recovery, stat boosting and other shenanigans, setting up a DD in its face and 2HKO it with Waterfall. Furthermore, an unboosted Clefable is unable to 3HKO this Gyarados variant unless SR are up.
0 SpA Clefable Moonblast vs. 88 HP / 0 SpD Gyarados: 99-117 (28 - 33.1%) -- 83% chance to 4HKO after Leftovers recovery

Jirachi as a counter.

Jirachi @ Leftovers
EVs: 252 HP / 176 SpD / 80 Spe
Careful Nature
- Stealth Rock
- Iron Head
- U-turn
- Fire Punch

Doesn't care about anything Clefable does and 2HKO with Iron Head. Stealth Rock provides utility, U-Turn grabs momentum and Fire Punch punishes Ferrothorn, Magnezone and Scizor.

0 SpA Clefable Moonblast vs. 252 HP / 176+ SpD Jirachi: 38-45 (9.4 - 11.1%) -- possibly the worst move ever
0 SpA Clefable Flamethrower vs. 252 HP / 176+ SpD Jirachi: 96-114 (23.7 - 28.2%) -- possible 5HKO after Leftovers recovery

Status: Check

Suicune @ Leftovers
Ability: Pressure
EVs: 252 HP / 252 Def / 4 SpA
Bold Nature
- Calm Mind
- Scald
- Rest
- Sleep Talk

Suicune can set up Calm Minds alongside Clefable and heal up any damage or status with Rest as Clefable struggles to damage it. Being faster than Clefable also means Encore isn't as annoying as it could be. This can be a PP war but Suicune wins because of Pressure.

0 SpA Clefable Moonblast vs. 252 HP / 0 SpD Suicune: 87-103 (21.5 - 25.4%) -- possible 5HKO after Leftovers recovery
4 SpA Suicune Scald vs. 252 HP / 84+ SpD Clefable: 73-87 (18.5 - 22%) -- possible 6HKO after Leftovers recovery

Aggron @ Aggronite
Ability: Sturdy

Impish Nature
- Stealth Rock
- Heavy Slam
- Avalanche

Can take Moonblast very well while not overly troubled by Flamethrower or Focus Blast because of Filter. Heavy Slam OHKOes Clefable while the other moves are coverage.

0 SpA Clefable Moonblast vs. 252 HP / 240 SpD Mega Aggron: 45-54 (13 - 15.6%) -- possible 7HKO
0 SpA Clefable Focus Blast vs. 252 HP / 240 SpD Filter Mega Aggron: 114-135 (33.1 - 39.2%) -- 99.9% chance to 3HKO

Thundurus @ Life Orb
Ability: Prankster
EVs: 4 Def / 252 SpA / 252 Spe
Timid Nature
- Thunder Wave

- Focus Blast / Grass Knot

Thundurus doesn't care about anything Togekiss does except Fire Blast which doesn't even 2HKO without Stealth Rock. In return, Thundurus outspeeds and easily OHKOes with STAB Thunderbolt. Being an Electric-type, Thundurus also cannot be paralyzed. Hidden Power Ice, Focus Blast and Grass Knot are standard coverage options.

0 SpA Togekiss Fire Blast vs. 0 HP / 0 SpD Thundurus: 112-132 (37.4 - 44.1%) -- guaranteed 3HKO

Heatran @ Leftovers
Ability: Flash Fire

Heatran takes pitiful damage from Togekiss' moves (Thunder Wave can be annoying though) and, in return, can outspeed, Taunt (to prevent NP boosts, Roosts, and possible Heal Bells or T-Waves), trap, Toxic and KO it without much trouble.
0 SpA Togekiss Air Slash vs. 0 HP / 4 SpD Heatran: 45-53 (13.9 - 16.4%) -- possibly the worst move ever

Mega Manectric can pretty much come in on anything Togekiss can throw and retaliate with Thunderbolt, which is a guaranteed 2HKO. The only thing that it can't come in on is a Nasty Plot IF it is carrying Fire Blast, and even then it's a bit of a gamble on the Togekiss user's part:

Reserving Gengar

Gengar @ Life Orb
Ability: Levitate
EVs: 252 SpA / 4 SpD / 252 Spe
Timid Nature
- Shadow Ball
- Sludge Wave

Gengar comes in to either Taunt Togekiss or hide behind a Substitute, in anticipation of dodging a T-Wave. If Togekiss for whatever reason decides to Air Slash, Gengar can pick it off with a Sludge Wave that will under most circumstances OHKO the Fairy Bird. Air Slash will 2HKO Gengar after Life Orb, though, so be warned. Not the perfect Togekiss check, but certainly a common and generally capable one.

0 SpA Togekiss Air Slash vs. 0 HP / 4 SpD Gengar: 118-141 (45.5 - 54.4%) -- 53.1% chance to 2HKO

Rhyperior @ Leftovers
Ability: Solid Rock
EVs: 212 HP / 44 Atk / 252 Def
Adamant Nature
- Stealth Rock
- Earthquake
- Stone Edge
- Ice Punch

Rhyperior is immune to Thunder Wave so it can only get haxed to death with Air Slash. Unboosted Air Slash fails to 6hko even with max rolls, while Stone Edge has a decent chance to OHKO in return. However, if Rhyperior switches in against Nasty Plot, it can still lose if it gets flinched by Air Slash and Stone Edge does not get a good roll or when stealth rocks are not up on Togekiss' side.

Latias @ Latiasite
Ability: Levitate
EVs: 248 HP / 212 Def / 44 Spe
Bold Nature
- Calm Mind
- Roost
- Psyshock / Stored Power
- Hidden Power Fighting / Substitute

Unless Togekiss has Thunder Wave, it fails to do anything as Mega Latias completely sets up all over it. Psyshock is used for immediate power while Hidden Power Fighting hits Tyranitar, Weavile and Bisharp while also allowing Mega Latias to get past Ferrothorn after a few Calm Minds. EVs allows Latias to outspeed Mega Tyranitar before a Dragon Dance while the rest is put into bulk.

Note: Changing to Check since Thunder Wave + Nasty Plot + hax can make things tricky for Mega Latias. However, if Mega Latias doesn't get hit by Thunder Wave, Togekiss will lose.

Note 2: You can use Substitute over HP Fighting to completely screw Togekiss over as it can't break your subs in 1 hit. However, mono-Psychic coverage is pretty meh.

0 SpA Togekiss Air Slash vs. 248 HP / 0 SpD Mega Latias: 67-79 (18.4 - 21.7%) -- possible 5HKO

Pretty standard special defensive jirachi spread. Evs let you outspeed adamant bisharp and jolly ttar. Can go max special bulk tho. Iron head, wish, protect pretty mandatory. Your last option pretty customizable. You are outsped so be careful. You could speed creep, but you don't really speed to much else so imo not worth it.

You can get para flinched to death but besides that you should win. Fire blast sets also quite dangerous especially if you get burned.

0 Atk Jirachi Iron Head vs. 248 HP / 76 Def Togekiss: 168-198 (45 - 53%)

Adamant Exca still outspeeds that Togekiss spread and, worst case scenario (disregarding hax, of course), lives an unboosted Fire Blast on the switch and gets the OHKO with Iron Head. Being immune to Thunder Wave and taking pittance from Air Slash are also nice traits.

Thundurus-T is a generally safe switch in to Togekiss, taking minimal damage from an Air Slash and not caring about Roost and Nasty Plot due to its Speed stat. Thanks to its ability, Volt Absorb, it can even restore a small amount of its HP if it switches into a Thunder Wave. Since Thundy-T runs a Modest nature due to Agility, Thundurus-T not only outspeeds Togekiss, but always has a guaranteed OHKO with Thunderbolt, however it cannot be running Leftovers for the 100% chance and must be using Life Orb. It has a very hard time switching in to Fire Blast variants however, as, bar missing, it will almost always 2HKO after Stealth Rock.

Tyrantrum @ Life Orb / Lum Berry
Ability: Rock Head
EVs: 4 Def / 252 Atk / 252 Spe
Jolly Nature
- Dragon Dance

With a Jolly nature, Tyrantrum outspeeds Togekiss by exactly one point. This allows it to switch in on any of Togekiss' moves (with the exception of Thunder Wave or a boosted Air Slash) and OHKO with Head Smash.

However, if it does switch into a Thunder Wave, Tyrantrum is crippled unless it's holding a Lum Berry, and even though it outspeeds Togekiss, switching into a boosted Air Slash will leave Tyrantrum vulnerable to revenge killing.

Ampharos - Mega as a Check Counter (as suggested/mentioned by Random Passerby)
----->

Ampharos @ Ampharosite
Ability: Static
EVs: 4 HP / 252 SpA / 252 Spe
Modest Nature
- Agility
- Thunderbolt
- Dragon Pulse
- Focus Blast

0 SpA Togekiss Air Slash vs. 4 HP / 0 SpD Mega Ampharos: 43-51 (13.3 - 15.8%) -- possible 7HKO
0 SpA Togekiss Fire Blast vs. 4 HP / 0 SpD Mega Ampharos: 42-50 (13 - 15.5%) -- possible 7HKO
+2 0 SpA Togekiss Air Slash vs. 4 HP / 0 SpD Mega Ampharos: 87-102 (27 - 31.6%) -- guaranteed 4HKO

Due to resisting the 2 primary attacks of Togekiss, Mega Ampharos has good amount of opportunities to break through flinch and strike with a Thunderbolt. Note that this is not the case if Togekiss runs Dazzling Gleam, but it sacrifices the ability to hit steels by doing so and such is a rarer coverage on Togekiss.

252+ SpA Mold Breaker Mega Ampharos Thunderbolt vs. 248 HP / 8 SpD Togekiss: 338-402 (90.6 - 107.7%) -- 43.8% chance to OHKO
252+ SpA Mold Breaker Mega Ampharos Thunderbolt vs. 248 HP / 8 SpD Togekiss: 338-402 (90.6 - 107.7%) -- guaranteed OHKO after Stealth Rock

Amphy is also Immune to Thunder Wave, so that's a bonus.
