Reserving Mega Slowbro

M-Slowbro as a Counter

Slowbro @ Slowbroite
Ability: Regenerator
EVs: 252 HP / 252 Def / 4 SpD
Bold Nature
- Scald
- Foul Play
- Calm Mind
- Slack Off

M-Slowbro resists and tanks all of Mewtwo's moves really well. As Mewtwo uses Calm Mind, so does M-Slowbro. It can also Slack Off away the damage it has been dealt and proceed to 3HKO (2HKO with little prior damage, such as LO recoil) with Foul Play.

Calcs:

252 SpA Life Orb Mewtwo Psystrike vs. 252 HP / 252+ Def Mega Slowbro: 56-66 (14.2 - 16.7%) -- possible 6HKO
252 SpA Life Orb Mewtwo Focus Blast vs. 252 HP / 4 SpD Mega Slowbro: 116-136 (29.4 - 34.5%) -- 5.6% chance to 3HKO
+4 252 SpA Life Orb Mewtwo Psystrike vs. 252 HP / 252+ Def Mega Slowbro: 169-199 (42.8 - 50.5%) -- 2% chance to 2HKO
0- Atk Mega Slowbro Foul Play vs. 0 HP / 0 Def Mewtwo: 146-172 (41.3 - 48.7%) -- guaranteed 3HKO

I'm not sure if that's M-Slowbro's best set for the Ubers metagame, but it works well for countering Mewtwo.

Wobbuffet: Counter

Wobbuffet @ Leftovers / Custap Berry
Ability: Shadow Tag
EVs: 128 HP / 128 Def / 252 Spd
- Counter
- Mirror Coat
- Encore
- Safeguard / Destiny Bond

Wobbuffet is a pretty cool way to handle the annoying Mewtwo, whether it be the regular, X or Y version, (but not any stalltwo variants). In this instance, Wobbuffet can always safely switch in, use Encore and take it from there. Contrary to most other checks and counters, Wobbuffet also traps the Mewtwo, which will give you a lot of advantages. If it keeps Calm Minding, you are free to switch out into something else that can set up or just outright kill Mewtwo to put pressure on not only your opponents Mewtwo, but also their entire team. If the Mewtwo attacks, Wobbuffet will always live 2 +1 Psystrikes even after SR (if you have Leftovers). The best thing about Wobbuffet is that it can come into every variant of Mewtwo barring the stalltwo set, which makes it a very safe switch-in, even if you don't know what sort of Mewtwo you are dealing with.
252 SpA Life Orb Mewtwo Ice Beam vs. 128 HP / 252+ SpD Wobbuffet: 146-172 (26.4 - 31.1%)
252 SpA Life Orb Mewtwo Psystrike vs. 128 HP / 128 Def Wobbuffet: 153-182 (27.6 - 32.9%)
+1 252 SpA Life Orb Mewtwo Psystrike vs. 128 HP / 128 Def Wobbuffet: 231-273 (41.7 - 49.3%)

252+ Atk Mega Mewtwo X Earthquake vs. 128 HP / 128 Def Wobbuffet: 205-242 (37 - 43.7%)

Nominating Yveltal as an offensive check:

Yveltal @ Life Orb
Ability: Dark Aura
EVs: 24 HP / 48 Atk / 252 SpA / 184 Spe
Mild Nature
- Dark Pulse
- Oblivion Wing
- Sucker Punch
- Taunt / U-Turn / Focus Blast

Yveltal is a very good check to any variant of special attacking Mewtwo, including this one. One of its major pros is that it's extremely versatile, being able to run both offensive, defensive and scarf sets - giving some advantage against an opponent who does not yet know which set it is running; this very trait also allows Yveltal to fit easily on most teams.

Yveltal is extremely potent with its combination of power, sustainability and flexibilty, with good offensive stats, a fantastic ability and a STAB combo that is not resisted by much. Dark Aura combined with Life Orb boost make Dark Pulse - the primary STAB - hit like a truck. Oblivion wing is a beautiful move that not only demolishes fighting types and hits Fairy-types neutrally, but also drains huge amounts of health, sustaining Yveltal for an amazingly long time for an offensive attacker while also mitigating the recoil from Life Orb. Sucker Punch is the crucial move of the set, allowing Yveltal to bypass faster opponents - such as Mewtwo - and scoring a quick kill on them. It's worth noting that Yveltal's Sucker Punch is the strongest in the game.

The last move is up to choice. Since Yveltal is one of the few Ubers-viable Pokemon that learns Taunt it can make good use of it to shut down walls, foil status moves, and block attempts to use Defog or set up entry hazards. It allows Yveltal to break stall teams quite efficiently and is a useful move to pair with Sucker Punch as it will force opponents to use an attack. U-turn is also a viable choice, especially if paired with Mega Gengar, as it can bait Fairy types into a trap (pun not intended). Focus Blast can also be run if you're paranoid about Tyranitar, Heatran, Dialga and Rock Arceus.

Mild is generally the best nature for Yveltal to run as it provides it with a sizable power boost, and it can still outspeed neutral natured base 90 Speed Pokemon, Rayquaza, and Kyurem-W. Sucker Punch also reduces the need for a Speed-boosting nature as well. Simply maximizing Special Attack and giving it the Speed to outrun nuetral base 90 Speed Pokemon is best for Yveltal so it can be as strong as possible. 24 HP gives Yveltal an odd Life Orb number that limits Life Orb's recoil, maximizes health gained from Oblivion Wing, and minimizes damage Yveltal takes from Stealth Rock. The rest is dumped into Attack to make Sucker Punch stronger.

Yveltal vs Mewtwo:
Yveltal is an good offensive check to special variants of Mewtwo, as it can frelly switch in on Psystrikes or Calm Minds. One must be wary of potential coverage such as Focus Blast and Ice beam, however - Ice Beam will OHKO at +1, and has a good chance to OHKO even without boosts after Stealth Rock damage. As such, Yveltal greatly appreciates Defog support. Yveltal also cannot check Mega Mewtow X with Oblivion wing unless it is a Scarf variant, and unless it gets in a free switch on a psychic type move at full health.
  • 48 Atk Life Orb Dark Aura Yveltal Sucker Punch vs. 0 HP / 4 Def Mewtwo: 429-507 (121.5 - 143.6%) -- guaranteed OHKO
And when defending:
  • 252 SpA Life Orb Mewtwo Ice Beam vs. 24 HP / 0 SpD Yveltal: 294-348 (73.6 - 87.2%) -- 87.5% chance to OHKO after Stealth Rock
  • 252 SpA Life Orb Mewtwo Focus Blast vs. 24 HP / 0 SpD Yveltal: 196-231 (49.1 - 57.8%) -- 97.7% chance to 2HKO
  • +1 252 SpA Life Orb Mewtwo Ice Beam vs. 24 HP / 0 SpD Yveltal: 442-520 (110.7 - 130.3%) -- guaranteed OHKO
  • +1 252 SpA Life Orb Mewtwo Focus Blast vs. 24 HP / 0 SpD Yveltal: 294-347 (73.6 - 86.9%) -- 87.5% chance to OHKO after Stealth Rock
It is worth noting that Yveltal has considerably less to fear from a Mewtwo that lacks Ice Beam - such as those which pack Fire Blast or Shadow Ball - but since this set specifically mentions Ice Beam, some care must be taken. Care must also be taken to know which form of Mewtwo is being faced (as Yveltal will not appreciate switching in to any non-Psychic move of mega Mewtwo-X) but again, that does not apply in this case.

All said and done, Yveltal is excellent. A physically defensive Yveltal can also work here, as well as acting as a dedicated check to hard hitting physical attackers like Extreme Killer Arceus. However, such a set will miss out on the OHKO on non-Mega (Y) Mewtwo, so I haven't listed it here.

TL;DR: Use Yveltal it's good.

Reserving Scarf Genesect

Genesect @ Choice Scarf
EVs: 248 Atk / 8 SpA / 252 Spe
Naive Nature
- U-turn
- Iron Head
- Explosion
- Ice Beam / Blaze Kick

Genesect can come in safely on any move except Focus Blast, outspeed Mewtwo and OHKO it with STAB U-Turn. Iron Head is a secondary STAB move to check Fairies. Explosion allows Genesect to deal huge amounts of damage to Extremekiller Arceus and Ho-oh while the last slot is a toss-up between Ice Beam and Blaze Kick.

Calculations:
252 SpA Life Orb Mewtwo Focus Blast vs. 0 HP / 0- SpD Genesect: 225-265 (79.5 - 93.6%) -- 43.8% chance to OHKO after Stealth Rock
252 SpA Life Orb Mewtwo Psystrike vs. 0 HP / 0 Def Genesect: 126-148 (44.5 - 52.2%) -- guaranteed 2HKO after Stealth Rock
252 SpA Life Orb Mewtwo Ice Beam vs. 0 HP / 0- SpD Genesect: 84-99 (29.6 - 34.9%) -- guaranteed 3HKO after Stealth Rock
+1 248 Atk Genesect U-turn vs. 0 HP / 0 Def Mewtwo: 356-420 (100.8 - 118.9%) -- guaranteed OHKO

Klefki (M) @ Leftovers
Trait: Prankster
EVs: 252 HP / 4 Def / 252 SDef
Careful Nature (+SDef, -SAtk)
- Thunder Wave
- Toxic
- Play Rough
- Spikes

Guess the set speaks for itself, Klefki can tank all Mewtwo's moves quite well (bar Fire Blast but oh well it isn't running that move on that set) and can Thunder Wave it and then Play Rough it. Spikes and Toxic both take advantage of Mewtwo's switch out, if needed. Keys are good :]

Reserving Victini since nobody wants it

Victini @ Choice Band
EVs: 252 Atk / 4 Def / 252 Spe
Adamant Nature
- V-create
- Bolt Strike
- U-turn
- Brick Break / Zen Headbutt / Trick

Victini resists every move Mewtwo carries and can OHKO it with V-Create. Bolt Strike is used to hit threats such as Primal Kyogre, Ho-oh and Lugia harder while U-Turn is used for momentum. The last slot is between Brick Break (to hit Tyranitar ), Zen Headbutt (secondary STAB and hits Giratina-O harder) and Trick. Victini can also survive a +2 Thunder from GeoXern (if Stealth Rock is off the field) and OHKO back with V-Create.

Calculations:
252 SpA Mewtwo Psystrike vs. 0 HP / 0 Def Victini: 93-109 (27.2 - 31.9%) -- guaranteed 3HKO after Stealth Rock
252+ Atk Choice Band Victini V-create vs. 0 HP / 4 Def Mewtwo: 438-516 (124 - 146.1%) -- guaranteed OHKO

Aegislash @ Leftovers
Ability: Stance Change
EVs: 252 HP / 4 Atk / 252 SDef
Sassy Nature
IVs: 0 Spe
- Gyro Ball
- King's Shield
- Pursuit
- Shadow Sneak / Toxic

Not feeling too well at the moment so I'll make it quick. By virtue of typing, Aegislash resists all of Mewtwo's hits and thanks to great general bulk, fears little (from CM specifically; Fire Blast can hit for pretty solid damage otherwise). In return, Gyro Ball does a lot, as does Shadow Sneak, which also has priority to pick off a weakened Mewtwo. Of course, Gyro Ball hits slightly harder than Shadow Sneak anyways, so using Toxic has benefits outside of purely checking Mewtwo. Pursuit is a bit weaker but can allow Aegislash to completely remove Mewtwo, as opposed to merely stopping it. King's Shield is necessary for rather obvious reasons.

Mewtwo --> Aegislash

252 SpA Mewtwo Psystrike vs. 252 HP / 0 Def Aegislash-Shield: 65-77 (20 - 23.7%) -- possible 6HKO after Leftovers recovery
+1 252 SpA Mewtwo Psystrike vs. 252 HP / 0 Def Aegislash-Shield: 97-115 (29.9 - 35.4%) -- guaranteed 4HKO after Leftovers recovery
+2 252 SpA Mewtwo Psystrike vs. 252 HP / 0 Def Aegislash-Shield: 130-153 (40.1 - 47.2%) -- guaranteed 3HKO after Leftovers recovery
252 SpA Mewtwo Ice Beam vs. 252 HP / 252+ SpD Aegislash-Shield: 30-36 (9.2 - 11.1%) -- possibly the worst move ever
Mewtwo Focus Blast vs. Aegislash-Shield: 0-0 (0 - 0%) -- aim for the horn next time

Aegislash --> Mewtwo

4 Atk Aegislash-Blade Shadow Sneak vs. 0 HP / 4 Def Mewtwo: 134-162 (37.9 - 45.8%) -- guaranteed 3HKO
4 Atk Aegislash-Blade Gyro Ball (87 BP) vs. 0 HP / 4 Def Mewtwo: 145-172 (41 - 48.7%) -- guaranteed 3HKO
4 Atk Aegislash-Blade Pursuit vs. 0 HP / 4 Def Mewtwo: 90-108 (25.4 - 30.5%) -- guaranteed 4HKO
4 Atk Aegislash-Blade Pursuit (80 BP) vs. 0 HP / 4 Def Mewtwo: 180-212 (50.9 - 60%) -- guaranteed 2HKO

Anyways yeah basically Aegislash takes nothing and can do a pretty fair amount of damage back (keep in mind rocks/LO recoil makes a 2HKO quite reasonable).

CALCS

252 SpA Life Orb Mewtwo Ice Beam vs. 252 HP / 56+ SpD Mega Sableye: 110-131 (36.1 - 43%) -- guaranteed 3HKO after Stealth Rock

0 Atk Mega Sableye Foul Play vs. 0 HP / 0 Def Mewtwo: 192-228 (54.3 - 64.5%) -- guaranteed 2HKO (Yes, this is 0IV, Timid Mewtwo)

0 Atk Mega Sableye Knock Off (97.5 BP) vs. 0 HP / 0 Def Mewtwo: 200-236 (56.6 - 66.8%) -- guaranteed 2HKO

252 SpA Mewtwo Ice Beam vs. 252 HP / 56+ SpD Mega Sableye: 73-87 (27 - 33.3%) -- 97.7% chance to 4HKO

Also immune to Psystrike and Focus Blast.

Review

As the first calc shows, Mega Sableye is capable of switching in after SR and still take another two hits. However, being slower means it can at most get off one Foul Play, which isn't enough as it's a 2HKO, as shown by the second calc. It is not a counter as it can't reliably switch in and beat Mewtwo without fainting itself. 1v1 however, Mega Sableye should always win. If you manage to get off a Knock Off on Mewtwo, Mega Sableye becomes a counter.

You can run more SpDef to check it better, but the results are still the same. So, the rest was put in to Defense to check the physical threats it does better.

Arceus-Bug @ Insect Plate
Ability: Multitype
EVs: 252 Atk / 4 Def / 252 Spe
Adamant Nature
- X-Scissor

Since people have already reserved most of the common checks i decided to go with bugceus. Bugceus is a zzz check to life orb mewtwo. None of mewtwo's moves can ohko bugceus (even fire blast) while bugceus can ohko mewtwo with a single x-scissor. Stone edge is there for ho-oh and earthquake for rockceus and primal-groudon respectively.

Note: Don't use it in ubers tho because its not good :(

Tyranitar, Counter

Tyranitar @ Shuca Berry
Ability: Sand Stream
EVs: 248 HP / 252 Spd / 8 Def
Adamant Nature
- Stealth Rock
- Pursuit
- Stone Edge
- Thunder Wave

He may not be one of the most favoured poke to take up a slot in your team, but he still manages to do what he's supposed to do - set up rocks, sand, spread status, pursuit trapping and checking an arsenal of top threats in the tier. He also has a unique niche as being a SR setter that can set up SR while simultaneously threatening an opposing Ho-Oh + Setting up rocks with little to fear from the Lati twins, that often are some preferred Defoggers. And the amount of other pokes this thing checks also includes Gengar, Yveltal, Darkrai and Salamence, which is quite impressive. Sadly the addition of the 2 new Primals lowers his viability in the tier.

As for the victim of the week, T-Tar easily wins. He's a solid counter as long as he doesn't carry Focus Blast and U-Turn, both which are slightly more rare then the set listed above. Tyranitar sets up sand and it really gets some good chip damage going with Yveltals' Life Orb, and this may be further boosted by Stealth Rock. Other than that, Tyranitar can still threaten with T-Wave, which is a very safe move to spam to predict any unfavourable switch-in. He can choose to carry other moves, like Toxic, Low Kick and Counter, all to cripple or beat other pokes that may come his way. I chose Shuca Berry instead of Lefties because it is in general a more solid option to use as it works wonders against things like Salamence, or can be used to live a +2 EQ from E-Killer
Calculations:

252+ SpA Life Orb Dark Aura Yveltal Dark Pulse vs. 252 HP / 252 SpD Tyranitar in Sand: 66-78 (16.3 - 19.3%)
252+ SpA Life Orb Yveltal Oblivion Wing vs. 252 HP / 252 SpD Tyranitar in Sand: 49-58 (12.1 - 14.3%)

Electceus can take any of Yveltal's moves bar Dark Pulse (Dark Pulse + Sucker Punch OHKOs) on OHKOs back with Judgment.
252+ SpA Life Orb Yveltal Oblivion Wing vs. 4 HP / 0 SpD Arceus-Electric: 81-95 (21.2 - 24.8%) -- guaranteed 5HKO
72 Atk Life Orb Dark Aura Yveltal Sucker Punch vs. 4 HP / 0 Def Arceus-Electric: 172-203 (45 - 53.1%) -- 25% chance to 2HKO

Diancie resists Yveltal's dual STABs (try to avoid coming in on Dark Pulse though since DP + Sucker Punch will KO after Stealth Rock) and can outspeed and OHKO it with STAB Moonblast. Diamond Storm is a secondary STAB that hits Ho-oh hard while Earth Power 2HKOes Primal Groudon.

Counter - Klefki

Klefki @ Leftovers
Ability: Prankster
EVs: 248 HP / 8 Atk / 252 SpD
Careful Nature
- Play Rough
- Thunder Wave
- Toxic / Heal Block
- Spikes / Flash Cannon

Standard Klefki counters Yveltal pretty comfortably as it resists both STABs and invests fully in special bulk. It also has other uses such as being one of the most reliable checks to Xerneas (Thunder Wave). Prankster Thunder Wave also allows it to check some other set-up sweepers such as Mega Salamence. Toxic can put things it can't really hit on a timer, such as P-Don and walls in general, and Spikes is for hazard stacking. Heal Block is a decent option too to mess with walls, and also prevent Yveltal regaining HP from Oblivion Wing. Play Rough is the STAB to hit Yveltal for SE damage with, as well as break Xerneas' Substitutes. Flash Cannon over Spikes if you don't need it is a decent option too as it OHKOs Mega Diancie and hits non-geomancy Xerneas harder (use Sassy nature with Flash Cannon).

Calcs

252+ SpA Life Orb Dark Aura Yveltal Dark Pulse vs. 248 HP / 252+ SpD Klefki: 99-117 (31.2 - 36.9%) -- guaranteed 4HKO after Leftovers recovery, with a small 7.7% chance to 3HKO after SR.

252+ SpA Life Orb Yveltal Oblivion Wing vs. 248 HP / 252+ SpD Klefki: 74-87 (23.3 - 27.4%) -- possible 5HKO after Leftovers recovery, still a 5HKO after SR.

72 Atk Life Orb Dark Aura Yveltal Sucker Punch vs. 248 HP / 0 Def Klefki: 109-129 (34.3 - 40.6%) -- 50.6% chance to 3HKO after Leftovers recovery

8 Atk Klefki Play Rough vs. 0 HP / 0 Def Yveltal: 170-204 (43.2 - 51.9%) -- 7.4% chance to 2HKO

As the calcs show, Yveltal needs 4 turns to finish off Klefki, or 3 if it switches in. In the process, Klefki's Play Rough picks up a gauranteed 2HKO when factoring in Life Orb recoil. So, Klefki will always come out on top as it needs only 2 turns to finish Yveltal, where the minimum Yveltal needs is 3, proving Klefki can switch in and still beat Yveltal.

Ability: Fairy Aura
EVs: 248 HP / 8 SpA / 252 SpD
Calm Nature
IVs: 0 Atk

- Sleep Talk
- Aromatherapy

Xerneas is a counter to Yveltal, as are a lot of bulky Fairy-types. By virtue of very solid bulk and a Fairy-typing which resists Dark Pulse (Yveltal's strongest raw move), it can easily tank most everything which Yveltal will throw at it, and can strike back with a Fairy Aura STAB Moonblast. It also has Rest and Sleep Talk which keeps it healthy throughout a match. Aromatherapy provides a lot of utility outside of simply checking Yveltal as well. Not much else to say.

Yveltal --> Xerneas
252+ SpA Life Orb Dark Aura Yveltal Dark Pulse vs. 248 HP / 252+ SpD Xerneas: 92-109 (20.2 - 23.9%) -- possible 6HKO after Leftovers recovery
252+ SpA Life Orb Yveltal Oblivion Wing vs. 248 HP / 252+ SpD Xerneas: 138-164 (30.3 - 36%) -- guaranteed 4HKO after Leftovers recovery

Xerneas--> Yveltal
8 SpA Fairy Aura Xerneas Moonblast vs. 0 HP / 0- SpD Yveltal: 392-464 (99.7 - 118%) -- 93.8% chance to OHKO

So yeah, Xerneas counters Yveltal pretty easily and reliably over the course of a match. Bear in mind that Stealth Rocks and/or LO recoil will likely put Yveltal in range of Xerneas's Moonblast 100%.
