Sunny Day on the first turn and then use Solarbeam or your fourth move for things that you can take down, or Sleep Powder if you can't take down what they switched in. Leftovers is recommended, but if you're worried about a Thunder Wave screwing over the whole point of the moveset, Lum Berry might be the answer you need. Hidden Power Fire for Metagross mainly, but I would recommend Hidden Power Ice mainly to kill Flying-types in general, and Salamence in particular. Psychic can also be used over Sleep Powder or the Hidden Powers.

This Exeggutor can be very annoying to fight due to Leech Seed and Sleep Powder. Obviously any Dark-type will counter this, so to speak, but if you hit them with a Leech Seed on the switch you'll still be in a good position. Eventually they'll have to switch in one of their special tanks, whether it be Blissey or Snorlax (or anything else to that degree, rather), and you can surprise them with Explosion. Giga Drain is good for Swampert and Tyranitar, be careful for Crunch and Ice Beam, though. Adamant might seem like a weird nature, but it can power up Explosion.
Only, and I mean ONLY use this set on a team for the Uber metagame, on a team containing Groudon. Drought will automatically trigger Chlorophyll and the one-turn Solarbeam. Exeggutor is an excellent counter to an enemy Groudon, as long as it doesn't use Hidden Power Bug or a Fire move. Solarbeam is an easy OHKO on him, but don't use it too soon—you will swiftly be met by Kyogre, Rayquaza or some other Uber that walls you, so catch one with Sleep Powder, then Paralyze the next with Stun Spore. Unless the sun is shining, Exeggutor is quite useless in Uber battles because almost everything but Groudon walls it, so don't be afraid to Explode. Psychic is not on this set because a lot of things resist it.
Another set only usable in Ubers. With Chlorophyll, Exeggutor outspeeds about anything, and can perform Sceptile's Subseed technique quite well. Leech Seed your opponent, and keep using Substitute to drain their health down. Also very useful to drain Blissey's health and support the rest of the team.
Other Options
Hidden Power Dark was been used in the Uber metagame for a while, but then you should realize a lot of things still take nearly no damage from it as Ubers tend to have high Special Defense (Latios, Latias and Kyogre, for example). Hidden Power Ice can be used in Ubers to hit Rayquaza. Wish is useful in any metagame.
EVs
50 HP, 208 Speed, and 252 Special Attack. Use a Modest nature. For the staller, you'll want to take some EVs out of Speed and distribute them among HP and some defenses, since this Exeggutor version will actually be taking hits.
Opinion
This used to be a force to be reckoned with, but now it is barely seen anymore. I assume this went out once people realized that it's virtually useless against Blissey and other special walls. Still, it can catch people off guard. In Ubers, it prevents Groudon from sweeping, but its powders and Explosion are the only things it does to other enemies.
Counters
Blissey, Houndoom, Tyranitar, Pursuiting Dark-types, Metagross, Celebi. Special tanks as well. If it gets paralyzed, you might as well wave the white flag. In Ubers: Latias, Latios, Ho-oh, Lugia, Kyogre (especially Sleep Talk), Rayquaza, and Shedinja if you don't have Hidden Power Fire or Dark. Also anything mentioned for the normal metagame.
