Do we have data on the chance for Sophocles to offer various shops at various ranks? Eg. At what rank does he have a reasonable chance of offering 4* and above shops? Also, is it possible to change Sophocles' offer through resetting?

Only 1 Tapu per save file. It will respawn if you kill it or run, but if you catch it thats the only one you get.

As per this Araquanid has a relatively low chance of calling for help, though not one of the lowest. Dewpider has a higher chance, maybe try chaining dewpider? AFAIK there are no fixed nature gifts in the game(disregarding in-game trade with npcs which are all fixed in terms of nature as well...

Flying gem is not available in the game, but it exists in the game data similar to 6 gen. Only normal gem is available. I'm not sure if you can use it on PS, but its not possible to get on cartridge through legit means.

Easy to test, taught Drowzee Brick Break and equipped Fightinium z, then replaced Brick Break with Confide successfully; Drowzee still holds Fightinium-z despite having no fighting moves. Should work same with level-up moves.
