Do I keep it? I got it off the GTS after trying to get rid of my own Naughty natured Manaphy. After raising this one to lvl 18 in the daycare, I used MetalKid's IV calculator. All 27-31 IVs, and with levelling up they should be perfect. So should I use it regardless of the lousy nature? I'm not that bothered that it was probably (99.999%) hacked.

I just got a Manaphy with a Naughty nature and perfect IVs across the board

I'm not sure you understand the concept of PERFECT IVs. IVs are static values that don't change with level up, experience gain, etc.
And if you got it off GTS, are you sure the Manaphy had 0 EVs as well? If it already had EVs gained, that will inflate your IV calculations. Anyway, Naughty nature isn't that great of a nature for Manaphy. Adding Attack isn't too useful for a Pokemon with a limited physical movepool and subtracting Special Defense hurts its durability.
I think he means that as the level increases, the increased accuracy will probably result in all 31s.
