Well, for starters, because Mawile resists Kanga's Normal STAB and has Intimidate + R5 Defense. But also because Mawile's Brick Break outdamages Kanga's Fire Punch, for example. Plus Mawile has Counter and Pain Split and other stuff to make Kanga miserable, and is a generally horrible mon to face.

Actually you are discounting Mega Khan's pros. Only Brick Break and Focus Punch are SE moves for Mawile vs Khan. And Mega Khan's Earthquake out damages Mega Mawile's Brick Break. And along with Earthquake and Dig, Mega Khan has three SE moves to use vs Mega Mawile. Mega Khan is faster so Pain Split while ordering first is ineffective. Fake Out and higher HP takes care of Intimidate and stuff. So as far as I see, its the other way around or atleast equal. And definitely, not in favor of Mega Mawile.
