[Overview]
Thanks to its unique ability, Shedinja is a reliable check to some of the most powerful Pokemon in the Ubers metagame such as Xerneas, Kyogre, and Zygarde, as long as they don't run Toxic. Nevertheless, Shedinja only has 1 HP, which means it is really weak to any kind of passive damage such as status effects like burn or poison, along with Tyranitar's sandstorm or Rocky Helmet damage from users like Tangrowth and Necrozma-DM. It is also worth mentioning that Teravolt, Photon Geyser and Sunsteel Strike bypass Wonder Guard and Shedinja can get KOed from any unconventional coverage option such as Rock Slide Xerneas or Toxic Zygarde and thus you always have to scout out if your opponent doesn't have something that can catch Shedinja off guard. It should be noted that Shedinja struggles to get past of the most common Pokemon in Eternatus and Yveltal meaning it needs huge team support since the two aforementioned are really common in the metagame. In addition to the team support required, Shedinja has low stats overall makes it quite often ineffective offensively against a lot of bulky Pokemon such as Ho-Oh, Yveltal or Ferrothorn and is outsped by most of the metagame.

With its STAB priority Shadow Sneak, Shedinja can threaten Calyrex-S after some chip. Will-O-Wisp is used to cripple physical attackers like Necrozma-DM, Ferrothorn, or Groudon, but you have to beware of Rocky Helmet in particular if opposing Necrozma-DM has its item still unrevealed because you can lose your Shedinja on a wrong prediction. Poltergeist is used as a powerful STAB even though Shedinja doesn't have an exceptionally high Attack stat. Protect allows to scout any Choice user such as Calyrex-S, Zacian, or Dracovish. Heavy-Duty Boots is necessary because with it, Shedinja isn’t susceptible to hazards. Toxic can be helpful to cripple Pokemon not worried by Will-O-Wisp such as Ho-Oh or Yveltal which can be crucial for Calyrex-S. Swords Dance can be used to boost Shedinja's Attack but you need to prepare the ground if you want it to be really threatening. Lonely nature is favored here because it makes an opposing ditto a bit weaker to physical attacks.
Yveltal is a great teammate for Shedinja because it is the best switch-in to Calyrex-S thanks to its typing and its access to Roost seeing as Shedinja is unable to KO Calyrex-S from full health with Shadow Sneak. Eternatus takes advantage of Shedinja's presence as the latter enables it to run an offensive set with Life orb or Meteor Beam by being a great answer to Kyogre thanks to Wonder Guard. Necrozma-DM is also of great support to Shedinja because it is a relatively safe switch-in to Zacian Choice Band and can spread paralysis thanks to Thunder Wave allowing Shedinja to finish weakened Pokemon with Poltergeist.

Other Options

You can use a Jolly nature over Adamant if you want to outspeed defensive Necrozma-DM and threaten it with a decently powerful Poltergeist. Though, the lack of power provided by the Jolly nature can be important since you need a lot of chip to OHKO Calyrex-S.
Checks and Counters
====
Passive damage: If Shedinja is poisoned or burned, it will instantly get KOed so you have to scout for status, in particular against Zygarde. Furtermore, Tyranitar's sand, Ferrothorn's ability Iron Barbs, and Rocky Helmet are all threatening for Shedinja since they all KO it if you get a prediction wrong.
Yveltal: Yveltal isn't threatened by any of Shedinja's Ghost-type STAB moves and isn't really annoyed by Will-O-Wisp. It can also gain momentum thanks to U-Turn or remove an item with Knock Off because Shedinja usually doesn't want to stay in against Yveltal.
Eternatus: Eternatus tanks Poltergeist well and isn't really crippled by Will-O-Wisp as it prevents it from getting frozen by Kyogre's Ice Beam. Against Shedinja, Eternatus can set up Toxic Spikes or boost itself with Meteor Beam pretty freely, since the former is unlikely to stay in.
Blissey: Shedinja can't hurt Blissey with it's dual STAB Ghost-type moves and isn't scared of Toxic or Will-o-Wisp at all thanks to Natural Cure.
Super Effective Coverage: At first sight, Magic Guard seems incredibly good but there are a lot of Pokemon in the metagame that have the coverage to hit super effectively Shedinja for example there are Crunch Zacian, Shadow Sneak Marshadow or Rayquaza Dragon Ascent but they all usually don't appreciate to be burned by Will-O-Wisp.
