I'm only providing calcs of Zard at +2 just because without the SD they all do pitiful damage (calc it yourself, even Outrage only has an 24% chance to 2HKO after Rocks + Lefties), meaning that Zard doesn't really have the luxury of wearing down Rhyperior on repeated switch-ins because it will take entry damage from rocks each time as well.

EDIT: If you want to be a scrub and run max/max defense with an Impish nature then Charizard X will always fail to OHKO with +2 Outrage after Stealth Rocks but EQ / Stone Edge becomes only a 25% chance to OHKO in return, so the 44 Atk Adamant spread makes the most sense anyway. There are middle grounds that you can customize just to beat Zard (212 HP / 44 Atk / 252 Def Impish only 12.5% to be OHKO'd after Rocks and 50% to OHKO Zard) but honestly this is just playing around with rolls anyway

Latias cannot switch into dragon STAB, but otherwise she pretty much switches in comfortably on anything else. By virtue of SD zard being unable boost its speed, Draco Meteor pretty much gets rid of zard right there and then.

On a fundamental level, Latios can basically do exactly what Latias is capable of doing. The difference is that Latios dies after 2 switches into SR after life orb recoil, while Latias is able to survive it. That and healing wish ofc.
Ok I basically gave up trying to find a counter for that set. Everytime I thought I found a counter, I add another move that zard can use into the equation, and it falls apart. Everything faster is either OHKOed by flare blit or outrage; or if they can tank both aforesaid moves, simply cannot ensure the OHKO in return due to that 56 HP EV. Defensive mons might be able to avoid the 2HKO, but still would lose if zard used on the switch outrage or swords dance. Either that, or they simply cannot chip enough damage to outdo roost. At a fundamental level, it seems that Rhyperior above, is perhaps the closest thing we have to a counter to zard, and even that is a shaky one relying on damage rolls.

Similarly to Latias, Latios can't switch in very comfortably, as it really fears Dragon Claw, but since Charizard has no way of boosting its Speed stat, Latios can safely revenge kill it with Draco Meteor, even if Charizard is at +2 Attack. If you're really desperate, you can attempt to switch into a Flare Blitz, as Latios lives one, a Roost or a Swords Dance, although it's not the smartest option considering Dragon Claw or Outrage easily OHKOs Latios, even without Stealth Rock, due to its mediocre defense.

Ugh not even MBro counters this thing... But it does check, since it swicthes into anything besides Swords Dance, and can start stacking up Iron Defenses in the knowledge that it can't get critted and will win the boosting war. If XZard attacks it falls behind, and if it doesn't, Slowbro is healthy enough to keep boosting as opposed to Recover. In the end, you get this:

Kyurem-B is only check however as Dragon Claw / Outrage OHKOes, and even an unboosted Flare Blitz does upward 90%. In return, Kyurem-B OHKOes with Earth Power (87.5%), or if running Outrage, then Outrage OHKOes. Standard spread but going maximum Speed is better imo for opposing Kyurem-B and also conveniently outpaces Swords Dance Mega Charizard X.

ScarfTar switches in on the predicted SD, but takes anything so long as Zard is not set up. It then proceeds to kill with stone edge. Basically, switch its bulky enough so that you don't have to predict Zard coming in, so you simply switch in as they go for whatever move, then kill. You can even like a +2 Flare Blitz if you happen to let it set up, but don't count on that as TTar dies to a boosted dragon claw.
You could also run a physically defensive spread to turn this into a soft counter, but that set is pretty unviable and as such your better off to stick to this.

When you're up against a Charizard-X that has a SD already up, there's not much that can 'wall' it, you can only really check it due to it's (lack of) speed. Hence, I thought of Cotton Guard M-Alt as a way to wall it, if you get a free switch-in due to one of your pokemon fainting or outrage, or predict an Earthquake as normal Altaria. Then, you can use Cotton Guard to boost your defenses to 875 (350*2.5), and wall it out using Roost and Hyper Voice/Toxic, or alternatively use Roar to force Charizard-X out, causing it to lose its boosts. The EV spread is as standard, 248 HP to get an odd number. The choice between having full Def or SpDef investment doesn't really matter unless Charizard has Iron Tail, but it is so rare it doesn't really matter, so the choice is yours. (For the calcs, I will be using the 248 HP/252Def/8SDef spread.)

Despite needing max Special Defense, a boosting nature, and an Assault Vest to check Manaphy, it does it pretty well. Tangrowth can stomach even boosted hit from Manaphy and almost OHKO in return with Leaf Storm. It can also pivot into Scalds from Manaphy early game, since it normally waits a bit to set up.
Worst case scenario:
+3 252+ SpA Manaphy Ice Beam vs. 252 HP / 252+ SpD Assault Vest Tangrowth: 324-382 (80.1 - 94.5%) -- 50% chance to OHKO after Stealth Rock
Slightly better:

Raikou can come in repetitively on Manaphy's attacks, especially if it has Surf over Scald since there's no risk of Burning, and 2HKOs Wacan Berry versions back, since the Berry only activates once, and even having a chance to OHKO Lum Berry after Stealth Rock damage. Since Raikou outspeeds Manaphy, if it uses Tail Glow on the switch, the best it can do is around 72%-79% at +3. However, Raikou has no reliable recovery and burn from a potential Scald can wear it down pretty easily.

Roost allows Kyu-B to stay healthy and more reliably check Manaphy. More attack can be run to achieve a better roll but because Kyurem-Black outspeeds anyway it's not really necessary

While not the greatest answer to Manaphy, this is often all offense usually has to formally 'check' it after a boost. Her brother works as well, but the basic premise is that a Draco will take Manaphy out after a bit of prior damage, and since you're faster, you usually don't trade unless you're at less than 10% HP.

Early game, Latias is able to switch into unboosted scalds and even ice beams if she is healthy enough, and force Manaphy out to (hopefully) take sr damage after a few switch ins.
