Gastrodon as a Counter

Gastrodon @ Leftovers
Ability: Storm Drain
EVs: 252 HP / 252 Def / 4 SpD
Relaxed / Bold (if using Ice Beam) Nature
- Scald
- Earthquake / Ice Beam
- Toxic
- Recover

Due to its bulk and typing, Gastrodon is able to effectively counter Grass Knot-less mixed Thundurus all day long. It even has Recover to stay healthy throughout its matchup. Toxic, Scald and Thundurus' own LO recoil wears it down pretty quickly and Ice Beam, if you choose it over Earthquake, 2HKOes Thundurus.
180 SpA Life Orb Thundurus Hidden Power Ice vs. 252 HP / 4 SpD Gastrodon: 92-109 (21.5 - 25.5%) -- possible 5HKO after Leftovers recovery

Clefable resists Superpower and Knock Off and can take a Hidden Power Ice with ease. It takes Thunderbolt rather well and can Calm Mind or use Soft-Boiled while Thundurus wears itself down due to Life Orb recoil and finish it off with Moonblast.

180 SpA Life Orb Thundurus Thunderbolt vs. 252 HP / 84+ SpD Clefable: 161-191 (40.8 - 48.4%) -- guaranteed 3HKO after Leftovers recovery

180 SpA Life Orb Thundurus Hidden Power Ice vs. 248 HP / 96 SpD Mega Altaria: 138-164 (39 - 46.4%) -- guaranteed 3HKO (the most it can do)

King Dedede, aka Defensive Dragon Dance Mega Altaria, can take 2 hits from HP Ice and dent or even flat out KO Thundurus back with Return. Don't switch in too recklessly, though, especially if you haven't mega evolved yet, as HP Ice will OHKO after rocks if that's the case.

Mega Latias laughs at anything Thundurus-I can do, including "Super Effective" Hidden Power Ice and Knock Off while easily 2HKO-ing with Psyshock or boost it's stats with Calm Mind. 44 Spe allows Mega Latias to outpace Jolly Mega Tyranitar and hit it hard with Hidden Power Fighting, which also hits Bisharp. However, Hidden Power Fire can be used to hit Mega Scizor, Klefki and Ferrothorn.

Dragalge is not 2HKOed by HP Ice at full health and can either use Thundy as TSpikes fodder or simply OHKO with Draco Meteor or Sludge Wave after rocks, even if its plate has been knocked off.

180 SpA Life Orb Thundurus Hidden Power Ice vs. 200 HP / 0 SpD Dragalge: 133-159 (41.4 - 49.5%) -- guaranteed 3HKO

EVs: 112 HP / 252 Atk / 144 Spe
Jolly Nature
- Power-Up Punch

Pert fears nothing from this particular Thundurus's set: Electric immunity and lack of Grass Knot make it so that it can switch in on any move and easily KO him with Ice Punch. Superpower, the only move that can deal an unlaughable amount of damage, conveniently lowers Thundurus's attack. As an added bonus, Swampert only has to take one attack if he switches in with rain up; none if he's brought in for free.

Mega Sableye avoids the 2HKO from any given move when Stealth Rock is not up, and 2HKOes back with Foul Play or cripples Thundurus with Knock Off, making it weaker thanks to Knock Off removing Life Orb. Not a counter because it can't manually switch in a win unless it hasn't Mega Evolved and Recovers off Thunderbolt damage, and after Stealth Rock Thunderbolt 2HKOes.

Weavile @ Life Orb
Ability: Pressure
EVs: 252 Atk / 4 Def / 252 Spe
Jolly Nature
- Icicle Crash
- Knock Off
- Ice Shard
- Low Kick / Pursuit

Weavile can easily switch into anything Thundurus and easily score an KO back with Icicle Crash, even +2 Defiant Superpower fails to OHKO Weavile (who am I kidding, that Superpower KO Weavile 6 times over).
Superpower aside, Weavile does have enough bulk to take a Thunderbolt, but has a chance of fainting if SR is up. (I just used bulk and Weavile in the same sentence)
180 SpA Life Orb Thundurus Thunderbolt vs. 0 HP / 0 SpD Weavile: 203-239 (72.2 - 85%) -- guaranteed 2HKO
+2 76 Atk Life Orb Thundurus Knock Off (97.5 BP) vs. 0 HP / 0 Def Weavile: 155-182 (55.1 - 64.7%) -- guaranteed 2HKO
In return, Icicle Crash obviously grants an easy KO, even if its item has been knocked off.
In addition, if Weavile's Life Orb is not Knocked off, even Knock Off could KO Thundurus after Thundurus takes a turn of LO recoil.
252 Atk Weavile Icicle Crash vs. 0 HP / 0 Def Thundurus: 354-416 (118.3 - 139.1%) -- guaranteed OHKO

Mega Ampharos is an underestimated wall that can tank common offensive special threats, including Thundurus. HP Ice 3HKOs Ampharos only with help of stealth rocks while Thundurus's main stab, Thunderbolt, does ridiculous damages thanks to Ampharos's advantageous double typing, and Knock Off, since it's not boosted, does nothing either.
Superpower may 3HKO Ampharos but because of the drop, is insufficient to kill.
In return, Ampharos can 2HKO Thundurus with both Volt Switch and Dragon Pulse, keep the momentum with Volt Switch and recover HPs with Rest.

180 SpA Life Orb Thundurus Hidden Power Ice vs. 248 HP / 252+ SpD Mega Ampharos: 107-127 (27.9 - 33.1%) -- guaranteed 4HKO

Excadrill can come in on any of Thundurus' moves (with the exception of Superpower and +2 Knock Off) and OHKO with Rock Slide. If Excadrill's Life Orb is knocked off, rocks need to be up for it to OHKO.

Due to Excadrill's lower speed, Sand has to be up for it to be a safe check.

252+ SpA Adaptability Dragalge Sludge Wave vs. 0 HP / 0- SpD Thundurus: 248-294 (82.9 - 98.3%) -- guaranteed OHKO after Stealth Rock
Dragalge has a fair chance to get 2HKOd by HP Ice after Stealth Rock, which you should know at this point is very easy to set up and is frequently on the field.

180 SpA Life Orb Thundurus Hidden Power Ice vs. 228 HP / 0 SpD Dragalge: 133-159 (40.5 - 48.4%) -- 62.1% chance to 2HKO after Stealth Rock

Thundurus isn't exactly going to stay in on Dragalge either, it is going to switch right out to a different mon. Since Dragalge also lacks reliable recovery, it really isn't a hard check at all, just a shaky check that risks losing to Thundurus with hazards up.

Due to its special bulk and typing, Sylveon can switch into any move from LO mixed Thundurus even after SR and OHKO back with a Pixilated Hyper Voice. If Sylveon switches into Knock Off, Sylveon still OHKOes him after two LO recoils.
180 SpA Life Orb Thundurus Thunderbolt vs. 240 HP / 0 SpD Sylveon: 142-168 (36.3 - 42.9%) -- guaranteed 3HKO

In return, M-Camerupt easily OHKOes Thundurus with a powerful Fire Blast (or with Ancient Power after one LO recoil if you're scared of missing Fire Blast and/or desperately need the stat boosts lol I forgot Sheer Force gets rid of secondary effects).

Although Taunt is generally a rarer option on Serperior, it completely shuts down this Suicune set. Even if, for whatever reason, Serperior doesn't use Taunt first turn or it doesn't carry it, trying to set up Calm Minds along Serperior is obviously is not a good idea, and Leaf Storm still does massive damage even if Suicune forces it out (and Serperior can simply switch back in if that happens). When Taunt is activated, Suicune can no longer recover or attempt to force Serperior out with Roar. All Suicune can do is spam Scald, which does pitiful damage, to try to get burn damage off while Serperior 2HKOs even if Suicune manages to get a Calm Mind off. 252 SpA Mega Sceptile Leaf Storm vs. +1 252 HP / 0 SpD Suicune: 272-324 (67.3 - 80.1%) -- 84.8% chance to 2HKO after Leftovers recovery

If Suicune uses Rest on M-Sceptile's first Leaf Storm:

-2 252 SpA Mega Sceptile Leaf Storm vs. +1 252 HP / 0 SpD Suicune: 138-164 (34.1 - 40.5%) -- possible 5HKO after Leftovers recovery (M-Sceptile loses, but that's what switches are for)

Raikou @ Choice Specs
EVs: 4 Def / 252 SpA / 252 Spe
Timid Nature
- Thunderbolt
- Volt Switch
- Hidden Power Ice
- Shadow Ball

Raikou takes very little from unboosted Scald and can OHKO back with Thunderbolt. If Suicune Calm Minds as it comes in, Suicune is still 2HKOed while it didn't manage to 2HKO back.

0 SpA Suicune Scald vs. 0 HP / 0 SpD Raikou: 79-94 (24.6 - 29.2%) -- 99.9% chance to 4HKO
252 SpA Choice Specs Raikou Thunderbolt vs. 252 HP / 0 SpD Suicune: 360-426 (89.1 - 105.4%) -- 31.3% chance to OHKO
+1 0 SpA Suicune Scald vs. 0 HP / 0 SpD Raikou: 118-141 (36.7 - 43.9%) -- guaranteed 3HKO
252 SpA Choice Specs Raikou Thunderbolt vs. +1 252 HP / 0 SpD Suicune: 240-284 (59.4 - 70.2%) -- guaranteed 2HKO after Leftovers recovery

Shaymin as a counter

Shaymin @ Life Orb
Ability: Natural Cure
EVs: 252 SpA / 4 SpD / 252 Spe
Timid Nature
- Seed Flare
- Earth Power
- Hidden Power [Fire]
- Rest

Suicune is hopeless against Shaymin and the only thing it can bank on it stalling out Seed Flares low PP. Seed Flare has a ~60% to OHKO unboosted Suicune, while it guarantees a 2HKO on boosted Suicune as well as absorbing Scalds easily because of Natural Cure and just Rests up if it ends up with low HP.

252 SpA Life Orb Shaymin Seed Flare vs. 252 HP / 0 SpD Suicune: 377-447 (93.3 - 110.6%) -- 62.5% chance to OHKO
4 SpA Suicune Scald vs. 0 HP / 4 SpD Shaymin: 39-47 (11.4 - 13.7%) -- possible 8HKO

Toxicroak @ Life Orb/Black Sludge
Ability: Dry Skin
EVs: 252 Atk / 4 Def / 252 Spe
Jolly Nature
- Gunk Shot
- Drain Punch
- Sucker Punch
- Swords Dance

Suicune literally does nothing to Toxicroak except Roaring it out. However, Toxicroak can always keep coming in again with impunity and firing off Gunk Shots which is a 3HKO. The moment Suicune is forced to Rest, you pretty much get your free SDs and seal the deal.

252 Atk Life Orb Toxicroak Gunk Shot vs. 252 HP / 236+ Def Suicune: 146-173 (36.1 - 42.8%) -- 95.7% chance to 3HKO after Leftovers recovery

Gardevoir @ Gardevoirite
Ability: Trace
EVs: 24 Def / 232 SpA / 252 Spe
Timid Nature
- Hyper Voice
- Psyshock
- Focus Blast
- Taunt

status: check

Mega Gardevoir is a good check to Suicune thanks to its access to Taunt, which stops Suicune dead in its tracks. Suicune can then only use Scald, which doesn't do much, while Mega Gardevoir 2HKOes back with Pixilate-boosted Hyper Voice.

Calcs:

232 SpA Pixilate Mega Gardevoir Hyper Voice vs. 252 HP / 0 SpD Suicune: 201-237 (49.7 - 58.6%) -- guaranteed 2HKO after Stealth Rock and Leftovers recovery
