Yes, the level up would be affected by its EVs. Specifically, it'll just make it so, say, it'd calculate level 52 with 100 attack EVs to level 53 with 100 attack EVs and so on for all variants. On a side note, stat changes to EVs are done immediately after the EVs are gained in gen 5, so...

Missing a pokéball in gen 1 is the equivelant of a really low catch chance so maybe you just weren't at a prime amount of health to try. Though if it was a mere pixel or something then yeah that'd probably be weird. No idea about the rest of the stuff though.

The thing about Irene is that she's in a really jerkish spot, just outside of the north Castelia exit. She has a blind spot farthest to the side of her position but you have to think about that to go to it. Also yes it's intended. With that said, I never use the north Castelia gate anymore...
