ID/SID abuse is pretty much the same as it is in White, so you probably just missed your timer0. You'll have to try a few times to find the starting frame of your seed, and it'll probably take you multiple tries after that to re-hit the seed and advance properly.

The timer0 doesn't control the PIDRNG. If you've hit your IV seed properly, then you'll be working with the set of generated PIDs for that particular seed afterward. Chances are that those times that it acts like you 'hit a totally different seed,' you actually did hit a totally different seed...
