Yes, this is what I'm hoping they do, as well. I at LEAST hope it will warn you when scanning a QR code or mixing records that it will warn you that someone's base is being overwritten. Mixing records was a LOT more difficult than adding anybody to your 3DS' friends list or scanning a QR code...

So, a question about mechanics... How do you think they will address two friends having the same Secret Base location? If I recall correctly, if you mixed records before with a friend who had a base in the same location as another friend, it would overlap (and please correct me if I'm wrong!)...
