Nintendo Cup 1997 and Nintendo Cup 2000 are basically the RBY and GSC versions of modern BSS, being bring-6-pick-3 formats. If all BSS have the best-of-x feature built directly into the challenge command then I believe that NC97 and NC2000 should as well.
 
Were either of these formats played with best-of-3 when they were current, or in tournaments held of those formats nowadays?

Neither were BO3 when they were originally played, but teams were locked for all the in-person tournaments. I also held a forum tour recently for NC97 (and plan to do one for NC2000) with the BO3 command added on and the vast majority of the playerbase preferred playing that way.
