I need help with my Shoddy server. This is bizarre.

The first thing called to my attention was that my HGSS patch randomly stopped working. Mildly concerned, I deleted the old one and made a new patch, but I cannot seem to make the server update. I cannot update other things like the ladders, either, nor can I seem to make any changes to the server at all barring the Welcome text through the Admin tab in the server. In short, I cannot update Netbeans, so granted this is more likely a problem with the software than with the Shoddy server. However, at this point, any advice at all would be helpful.

Also, all of my chat and battle logs stop at January the 20th. All other logs after that point simply disappeared, and the server will not log any new battles or chat entries. I have tried everything from clearing my Java cache to recovering the deleted files updating the IDE to trying to seducing Netbeans into obeying. Nothing works.

Hmmm. This is strange, and I have never seen it before. Did you recently change the server.propterties file at all?
 
I didn't edit the server.properties file until the patch stopped working, where I set it to patch the server with another HGSS patch. I don't know if Netbeans stopped logging after January the 20th before that - I didn't think to check.
 
Package the server in a compress file (tar.gz preferred, I can use zip too) and store it. Then uninstall NetBeans, and reinstall it. Be sure all the updates are current, and you have the latest version. All your MySQL data should be the same, as MySQL has nothing to do with netbeans.
