I personally don't feel guilty at all when KO'ing Audino or other baby Pokemon, it's not wrong in any way, nor it's hurting them to a big extent, since they faint but not die.
Fainting, also called syncope (pronounced SIN-ko-pee), is a sudden, brief loss of consciousness and posture caused by decreased blood flow to the brain.
Brief loss of consciousness, that's the key phrase.

Then there's the Pokeball situation, I can't really say anything, since we don't know what's really inside. Here's this theory of what's inside the Pokeball that I found, it has around 5 million views. If Pokeballs just shrink down the Pokeball and they're just sitting there, inside, I would actually feel guilty, and only use it when in need, for saving space, or in a emergency. The second theory, The Ideal Enviroment, would seem like they would have lot's of fun inside them. We don't really know what happens, so this is a tough question.
