This is a beast of a lead. Replacing Deoxys-e in the original team build, Kyogre brings a few new options to the table. He is a great anti-lead to Darkrai and Groudon. Mewtwo, Scizor and Tyranitar share this fate. He also does well setting up with T-Wave and leading to some nice sweeps of stronger opponents.

Wobbuffet @ Leftovers
Ability: Shadow Tag
Calm Nature (+SpD, -Atk)
EVs: 28 HP/228 Def/252 SpD

-Mirror Coat
-Safeguard

Wobbuffet’s job is to go in and tie pokes down for their executions at the hands of Lucario and Mewtwo. He simply switches in, Encores a status move or Dragon-type attack, Safeguards and switches out, allowing Lucario or Mewtwo to get a nice little sweep going.

A standard Scarf Palkia put on the team to replace ScarfChomp and present a counter for Kyogre. This is a solid poke, again, and its power allows it to be used as a backup sweeper should anything happen to the big guns.

The fan favorite, SDLuke: this guy is a killing machine. Everything he does just oozes raw power. Let Wob Encore and Safeguard, switch in, SD, attack, and a sweep is ready to go. Lucario is just that cool.

Darkrai is the other image of amazement on the team, and just so happens to be the other dominant sweeper. Utilizing the same strategy as SDLuke, Darkrai can also prevent the same from happening by Dark Voiding opposing Wobbuffet. The rest of this set is just the best it can possibly be in ubers, with Focus Blast over Substitute to blast away opposing Darkrai, Tyranitar and Dialga.

Ability: Drought
Jolly Nature (+Spe, -SpA)
EVs: 40 HP/252 Atk/216 Spe

This Groudon is decked out to obliterate a good chunk of threats to my team. He is a late-game sweeper with this set. He is able to blast away Metagross, Dialga and basically anything else that wants to screw with him after an SD. He is an amazing late-game sweeper, and he cleaned up my Threat List to be mostly greens.
 
Threat List:
Note: This is my first full Threat List. Please be sure to point out any errors on my part, and if a poke that I can easily beat is yellow or red, please tell me how, as this is totally based off of experience and reading the Strategy Pokedex. Most errors will probably be made in the non-uber pokes.

Mewtwo – Palkia can deal with Mewtwo, as it out-speeds him. Kyogre also does well against him.
Mew – Darkrai is faster than Mew.
Wobbuffet – Darkrai can sleep this fool. Afterwards, he simply goes ahead and pounds him with special attacks, as Mirror Coat doesn’t affect dark types.
Wynaut – Who would seriously use Wynaut in this metagame?
Lugia – +2 Dark Pulse OHKOs.
Ho-oh – Palkia is a fine counter to Ho-oh.
Latias – I have no true counter to Latias, but Palkia and Darkrai do a fine job.
Latios – I have no true counter to Latios, but Palkia and Darkrai do a fine job. Even a DD Latios is slower than my Scarved Palkia, so I’m good.
Kyogre – Palkia is a good counter to Kyogre.
Groudon – I have no true counter to Groudon, but Palkia and Darkrai do a fine job.
Rayquaza –Palkia can outspeed a DD’d Ray. Groudon can Stone Edge after Rock Polish or Swords Dance and own his face.
Deoxys – I might have a problem with this poke if it were used more often in ubers. As is, it doesn’t pose much threat.
Deoxys-A – This thing is quite annoying. I usually can get rid of it, but not easily.
Deoxys-D – Deoxys-D is not used enough in ubers for a counter to be necessary on a team. If this changes, I will assess it and see if my team has a counter.
Deoxys-S – Deoxys-S is laughably easy to take down, and if it’s not leading, it’s not in another team.
Palkia – Palkia is crazy difficult to beat, and the only true counter to it is getting my own Palkia out first. Darkrai can also sleep it, but that’s not effective 100% of the time. Groudon can also kill it after SD/Rock Polish.
Dialga – Physical variants are handled by Groudon, and Palkia can come out and Spacial Rend without too much harm to itself. Darkrai can Focus Blast him, as well.
Giratina – +2 Dark Pulse OHKOs
Giratina-O – Palkia can easily out speed - Spacial Rend this guy.
Manaphy – Palkia and Kyogre can Thunder, and Groudon can keep it sleeping for two turns and set up a sweep.
Darkrai – As a lead, this guy is easily taken out by Ogre. Lum Berry>T-Wave>Surf OHKO. If it is not the lead, I can sometimes pull this off, and sometimes not. He is generally easy to handle, though, taking at most two pokes with him.
Garchomp – If Darkrai doesn’t kill him with a combination of STAB Dark Pulse, Dark Void and Bad Dreams, he will at least force a switch-out.
Shaymin-S – I have no real counter for Shaymin-S, but, seeing as I have not seen one yet, he is just a mid-level threat. Ogre’s Ice Beam and the usual Groudon SD/Rock Polish late-game sweep counter could probably handle it.
Arceus – Arceus is not a threat. He is banned on the Ubers ladder.
Metagross – Groudon, Palkia and Kyogre are all great counters.
Blissey – Darkrai has performed admirably against her, but he is not always there when she comes a-knocking’.
Heatran – I have not faced one of these in Ubers yet. On paper, Kyogre does a good job.
Forretress – I don’t have enough experience with this Pokémon to be able to judge how well I fare against it, but I’d imagine I’ve got it covered between Palkia, Groudon and Darkrai.
Skarmory – I have not faced a Skarmory, and I do not see it on many Ubers teams around Smogon, but if I had to face it, I’d imagine Palkia and Darkrai fare well.
Magnezone – The few times that I’ve faced this, Groudon has done a good job walling and slowly killing with Stone Edge.
Ninjask – Groudon does well, with SR and Roar, along with Stone Edge for the actual kill.
Weavile – SDLuke laughs off its attacks, and owns it with Close Combat.

Building the Team

I started with SDLuke, because he was the Pokemon around which I wanted to base this super offensive team.

Taunt CM Mewtwo also benefits from Wobbuffet, so he quickly made it onto the team.

The lead that I chose was Deoxys-S. Its setup is great for SDLuke and Mewtwo.

Originally, ScarfChomp filled the last slot in my team, but I realized that the team had no Kyogre counter. Enter Palkia.

Some adjustments were made. My lead really was not very suitable, so T-Wave Lead Ogre was put in its place. Darkrai subbed for Mewtwo because of better sweeping ability.
 
I would like to drop by to note a few errors in your threat list. Don't expect a rate for now

Ho-oh – Palkia is a fine counter to Ho-oh.
In the sun, Ho-oh counters Palkia, so better keep it raining or else your team will drop like flies against it. Considering that your team doesn't even have Stealth Rock, expect this Pokemon to be a MAJOR problem, countering Darkrai and Lucario (not both consecutively most of the time but it can happen), laughing at Scarf Palkia and 2HKOing everyone else.

Groudon – I have no true counter to Groudon, but Palkia and Darkrai do a fine job.
both OHKOed by LO EQ after rocks. Better keep that Wobbuffet healthy! CB Groudon, though rare, will cause issues because nothing is immune to Ground*. Same with Garchomp, really, except CBGarchomp is more common.

*All team members are susceptible to Spikes. 5/6 are vulnerable to Toxic Spikes

Weavile – SDLuke laughs off its attacks, and owns it with Close Combat.
Lucario dies to Low Kick

Ninjask – Groudon does well, with SR and Roar, along with Stone Edge for the actual kill.
Your Groudon has neither of those moves.
 
I see two errors in your threat list.

1. Scizor should be on there.
2. Shaymin-S...Your counters are Kyogre and Groudon, yes? *Grabs typing chart* Hmm...it seems Seed Flare is super-effective on both of these pokemon types, which poses a pretty big problem. Growth Skymin can be a decent threat to you. I also believe SubSeeders with Seed Flare (or no Seed, just Sub) can also be a problem. If you think of it from both views (either you switch into it, or it to you), it seems Skymin has the advantage. If you Swords Dance with Groudon on the switch, he will outspeed and OHKO with Seed Flare (I think...) As well as, if he switches into a predicted Surf from Kyogre, he can Seed Flare for a...2HKO I think...Well, I suppose Kyogre has the advantage in the scenario of him switching into you, but if you switch into his and he uses Growth/Subs, you're done. Groudon loses depending on which move you do on the switch (I hope you usually Rock Polish to outspeed whatever comes next.) Skymin is a mild threat, but I just wanted you to note that your counters don't work is most scenarios.
3. Lucario also dies to Brick Break.
 
Darkrai cannot really counter Scarf Garchomp which is the most common form of Garchomp as Chomp outspeeds Darkrai. Again like Jibaku said, better keep that Wobuffet healthy to counter Garchomp.

Also I can see your counters for Rayquaza fail against the less used but still threatening Mixquaza which destroys Groudon and Palkia with Draco Meteor, (and Draco Meteor is usually the first move it uses) so watch out for that and keep Wobb healthy!
