Not sure if anyone's figured this out yet but I found a cool trick to do for finding the running mespirit.
Using the Marker Map you can where mesprit is.
Goto Twinleaf and run back and forth from twin leaf to the route exiting the town.
Eventually Mespirit will be in that Route and just go over to it. Make sure you're in that Route( and not Twinleaf) while Mespirit is, else it will run away again.
This might work with other Route to Route Transitions too, but this is the method I used.
