As friend safari's are based off of your 3DS friends list, I would assume that you don't lose any of your safari's, and also that your safari remains the same in the new save file.
Have you tried leading with a female poke with cute charm?

Not everything is available in the FS.
You get to keep them, but they have to be online again for you to gain access to them again, I think. Also, the Pokemon in their friend safari remains the same, and so do yours.
