Just hatched a shiny cyndaquil with 16/31/31/31/31/31. Way better than the last one with a zero in special defense! But my question is would the missing HP IVs hinder eruption's power in any way? It's based on hp percentage, not total, right?

yes, it's based on percentage, so your eruption isn't intrinsically hindered by the HP iv

You're good to go if you have a masterball and a leading pokemon with Synchronize... otherwise a Smeargle with Spore and False Swipe will help. Oh, you can also use this to check its stats: http://pokemonshowdown.com/damagecalc/ (make sure to set it to level 50 with no EV's).
It's still being researched but it looks to be around 8-10/4096 chance.
So about 400-500 eggs, but don't fall for the gambler's fallacy.
