I'm rating this thread 1 star because it's a horrible poll. If you don't include all possible options, always include an "other" option.

My vote goes to Team Rocket Meowth.
 
Depending on how we define Villain, Gary from R/B/Y would be my favourite. I don't think I've been more riled up by any other antagonist in the series than by Gary.

Out of the those listed out of the poll, it would be Giovanni, more-so because he was an "okay" villain, whilst the others I'd ranked from bad to laughable.

A lot of this is probably just slanted by "how I remember it" from the 1st Gen. After all, a 10 y/os perspective is different from an 18 y/o's one.
 
Greevil is the only old man that causes Earthquakes and do midair flip.

In all seriousness though, My favorite was probably the final boss in pokemon collosium. Mainly because he was jumpen all over the place! "look at me! I can do a midair cartwheel while we battle! and I somehow have a scizor and a slowking even though firered and leaf green haven't come out yet!"
 
A double battle with Jupiter and Mars would have been better and harder without your rival's help because it was like a 12 vs 6, while the stupid blondie couldn't get his moves to fit with yours...I like Saturn's hair lol!
 
I already had the 10 poll options filled, so i couldn't add more options and i only included the masterminds and next to rank to them, but i couldn't include the admn. from colo and XD, couldn't include the admin from magma or aqua...but bidoof is evil....
 
Giovanni, because at least his motivation (filthy lucre) made sense compared to the other criminal teams (eco-terrorism with excess chromosomes/generic destroy-teh-world plot with an army of Wurmples).
 
Whenever I look at Bidoof's sprite, I always imagine it coming into my bed and gnawing open my torso and eating my liver with those huge fangs of his, with his beady, demonic eyes glowing in the moonlight.
 
Bidoof, it lures you into a sense of security with its smile, stats, and ability. But then....... It bites you in the fucking balls!!! =/
 
In order:

Bidoof > Meowth > Cyrus > Giovanni > etc...

The Ruby / Sapphire leaders were PHailures anyways, not realizing colors. Must've been color-blind.

Bidoof, well... that thing fucking scares me! Seriously, its beady eyes, its sharp fangs, his "IMMA GONNA GETCHU!" posture...

Cyrus was badass IMO. He was the only one who was the closest to succeeding anyways, next to Giovanni.
