I like Timid best since it can run the most sets and use Reflect to make up for less bulk. It can also run aeroblast.

Consider what you want Lugia to do long term.
Timid Lugia - Roost / Reflect / Ice Beam / Whirlwind
Slower Lugia - Roost / Thunder Wave / Ice Beam or Toxic / Whirlwind

Yeah, timid is plenty usable. A fast spread with enough speed for rayquaza and reflect is good (alternatively shoot for terrak or garchomp but the former is basically max speed and the latter is pretty damn rare...). if you want to use a bold / impish spread then use thunder wave.

Yeah. At least Lilligant has something good like Quiver Dance. Use Garchomp to switch into Heatran, Lilligant's counter.

HP Ice is good too. I can't say which hidden power is the best because it really depends on the team. Ninetales is also used with Dugtrio a lot. =\
Go HP Ground because *at least* Genesect can check Tyranitar, but can't check Heatran.

Modest Politoed can do more sets, but Timid Politoed is better I think. Choice Scarf Timid Politoed is like the best set.

All the Virizion sets were good in BW1. Tornadus T really hurt its effectiveness though.

How have you been doing? Another reason why people prefer Naive on a lot of pokemon, in particular Genesect is because of pokemon like Celebi. Their grass attacks aren't going to break Genesect, but repeated CB U-Turns from Scizor definitly will.

Sure, that is worth a shot. There is a Bronzong EV spread which has been bothering me on one of my teams actually.. but I just stuck with it since I can't find or think of a better one.
Start with the basics. An outdated set can give you an opportunity to fine tune it after playtesting. Slight impurities in EVs aren't that important.
