Speaking of.
Mega Magearna should have definitely gotten crappy ability treatment. Like how Mega Greninja and Mega Garchomp got ability nerfs to avoid being banned.
Like giving Mega Magearna Misty Terrain or Light Metal. Not so extreme of a Mega when you lose your signature ability that enables your base form so much.
No reason to change its ability when it can keep Soul-Heart

Crappy ability Mega Magearna kinda sucks then tbh. The stat gains are impressive but not that crazy enough to justify its usage over base, the way how Zhomp justifies itself and Mega Greninja used to be able to (Mega Gren sucks now imo, being the fastest thing esp with its physical sets was the whole point of the guy, which it no longer is, and the physical sets suck)
 
Alakazam-Mega: just too strong?

Blaziken-Mega: Speed boost made based Blaziken broken but now with higher damage power

Blastoise-Mega: it was not broken initially but in sword and shield era it got shell smash and with mega launcher

Gengar-Mega: it is anything goes in national dex shadow tag is the reason

Kangaskhan-Mega: Parental Bond

Lucario-Mega: mix attacker with adaptability and offenses to back it up

Metagross-Mega: I think it is just too strong with excellent type and good speed and physical attack with tough claws

To elaborate mega Alakazam wasnt banned in gen 6/7, but gained nasty plot in gen 8 so then got banned

Gengar I think is largely anything goes because they have it encore, and probably to an extent because it also got nasty plot. But shadow tag encore is truly uncompetitive

Also mega salamence also is Ubers isn't it? I know It was in gen 6/7 and this tier. Way to strong and bulky plus aerilate boosts it's power over the top

Don’t forget about Expanding Force too. Stronger than Hyper Beam without the drawback, STAB, and off one of the largest Special Attacks.
And potential Trace boosts like Tracing Adaptability or Soul-Heart.
 
Im starting to be convinced towards banning mag and annihilape. There's just so little variety and having the top 2 be non megas isn't the best

Personally I'd ban melmetal as well and change golisopod ability (either ban heatran or change its ability too) for variety sake but I know that's not happening

Also, shouldnt the op be updated to add genesect to the banned pokemon list?

Unless you have Bro or Dnite, you are pretty much giving up at least one or two mons every game against it. Def something that is overlooked atm.
Oh maybe yeah, I'm running m-starmie so not a big deal, can be checked by water shuriken gren, dozo, ceru but otherwise, yeah pretty threating but it's hard for ken to setup on anything

For the Stored Power / setup varaints sets, best counter by far is Encore Specially Defensive Magearna, which can encore the enemy Magearna into a setup move & freely Pivot into a Ground-type to start threatening big damage. Roar Heatran and Volcanion are also both quite effective vs setup variants with Roar (or Haze in Volcanion's case) but need to watch out for various coverage like Focus Blast or Thunderbolt (and Volt Switch). These two can be chipped down by defensive sets long-term with Volt Switch, but this is no different than your usual interactions between Clefable and Heatran for example (where Clefable Knock's Heatran / Excadrill off and chips it long-term with Hazards). Specially Defensive Excadrill is excellent against defensive sets and does quite well vs set-up variants as well, though needs to watch out for the odd Focus Blast. Running SD is also ideal just to deal with the odd ID variant as well. Against more passive variants of the setup sets, various phazers like Talonflame, Skarmory, and Swampert will all work as checks, but can take heavy damage for certain coverage moves like Fleur Cannon or Thunderbolt if the Magearna is a more fast pased offensive CM variant.

Setup / defensive magearna variants can be lured in and crippled by various Scarf Pokemon such as Darkrai, Gholdengo, and Latios - which is a more one time measure, but can still work well enough in faster games if you can keep th,e spikes pressure up. I gave a few other counterplay options, like Black Sludge + Trick Slowking-Galar + Sand Tomb SD Scizor a shot as well and these performed pretty well against Mag - while also not being entirely useless vs various other MUs, but also had some notable trade-offs. In Slowking-G's case, being pursuit weak just sucks, while Scizor could struggle in a few MUs without Knock such as against Rotom-W and Corviknight. There are a lot of Pokemon I haven't been using, but I think should do fine vs Mag in general like Hippowdon, certain Gholdengo variants, certain variants of miscellaneous mons like Crobat (haven't built this since I'm unsure what it should run), and big damage dealers like Mega Zard-Y, Blaziken, Mega Zard X, Mega Emboar, Ceruledge, Armarouge, and a few others that can make it annoying for it to execute its gameplan.

I feel like when the best counter to magearna is other magearna there's a problem lol I know there was more to your post I just thought this was funny

Honestly I think the main issue with magearna is the sheer variety of sets it has. Makes it harder to counter if you don't know what it's going to be
