However, the sentence on Bulbapedia makes it sound like the Persim Berry would prevent confusion before Own Tempo does, wasting your item.
wasting your item in all situations.

It's not the berry that activates first, the ability is simply disabled.

The sentence specifies when the Pokémon has the confusion status, not when the Pokémon would be afflicted by an effect that inflicts confusion. Own Tempo prevents the Pokémon becoming confused in the first place, so normally which of the Persim Berry and Own Tempo activate first isn't relevant at all. I don't think your interpretation is consistent with the text of the sentence, although I can understand why it would be confusing.

This however is a good point. The other obvious way to have a Pokémon with both Own Tempo and a Persim Berry become confused is to Baton Pass it confusion, but there's a whole separate bug where Own Tempo doesn't activate when a Pokémon is Baton Passed confusion.

Instead, I tried Skill Swapping Own Tempo onto a confused Pokémon with Klutz holding a Persim Berry. In that case, Own Tempo does activate first, so the Mold Breaker case does appear to be due to Mold Breaker disabling Own Tempo. (This test was done in Gen 5.)

Similarly, as you suggested, other status condition Abilities like Water Veil and Limber do work similarly. If you send a paralyzed Pokémon into battle that has Limber and holds a Cheri Berry, Limber will activate first; whereas if you use Mold Breaker Thunder Wave to paralyze a Pokémon with Limber that holds a Cheri Berry, the Cheri Berry activates first because the Ability is disabled.

Notably, it does work differently in Gen 4, where even Mold Breaker Swagger on an Own Tempo Pokémon holding a Persim Berry will trigger Own Tempo first. But that's due to the new Gen 5 battle engine changing how Mold Breaker works.

Hydrametr0nice That one is interesting. I had someone else verify that for me in SV. However, this interaction actually appears to have changed in a patch (I would assume the same one that also made them affected by Neutralizing Gas, which is 3.0.0). Apparently they're also affected by Entrainment and Simple Beam/Worry Seed now.

Note that the first post on the Smogon SV research thread still says that Protosynthesis and Quark Drive are immune to Gastro Acid, so it's probably worth posting your update there too. (I would, but in this case I didn't do the research myself.)

Ah, it looks like Anubis found that there's an Ability flag table in Gen 9 (rather than these interactions just being hardcoded into the engine like in previous generations). So we do in fact know that the `CantSuppress` flag was changed for Protosynthesis and Quark Drive in 3.0.0

Not personally. Bulbapedia user Driftin Soul tested it and mentioned this in the Bulbagarden Discord server. They also found that those two abilities can now be replaced by Lingering Aroma too.
