there's nothing you can do to stop timer 0 from shifting, you just have to reset the game and try to hit the seed again, on which route are you trying to catch a Pokemon NPC's may be interfering to. if you don't have the national dex that won't cause a problem

If it had the wrong ivs then most likely you didn't hit your seed cause timer 0 shifted.
