Edit: To answer my own question, I'm going to have to go with generation 3 if we're strictly speaking about Legendary Pokemon. I probably should have been specific about excluding Mythicals, as that's a question of its own. The Eon Twins are my favorite Pokemon period, but the Weather Trio are very well designed and have some of the most interesting lore. The Regi's are pretty meh, but as far as minor legends go I'm pretty biased towards the Lake Trio.
