I think these two count a mutants.

- Arceus (well, it doesn't come from earth and it knows Cosmic power)

- Magnezone. (UFO)

Technically, they're not eyes, just dot patterns. Dot patterns are what people use to represent mystical energy when they can't think of anything more creative to use.

Ditto with Lunatone and Solrock.

Deoxys is notably from outer space.

Jiggly/Wiggly are from outer space.

Megnezone LOOKS like a UFO.

As far as mutant...

uh, define what would make "mutant" pokemon different from our regular assortment of strangelings?

It's Cleffa/Clefairy/Clefable that are from space not Jiggly/Wigglypuff.

So, those 3 and:

Solrock, Lunatone, and Deoxys. Magnezone does look like a UFO but it's not technically from outerspace...

Oh, and Claydol. Though doesn't its info in the dex say it was just an animated doll some ancient people built? >_>
