Depends on what you like, or are afraid of. HP, Def, SpDef are all good choices. Also depends on the poke. Blissey likes extra points in Def more than she does HP, for example. Shuckle would be the opposite, lol.

If the father pokemon naturally learns a TM move, would it pass the move down to its offspring of a different species? For example, Trapinch naturally learns Earthquake. If I then breed it with a Heracross, would the baby be born with Earthquake? I know TM moves are passed down if the baby can learn them as well, but this has been bothering me for quite some time.

Yes, if the baby pokemon can learn a TM move that its father knows, such as the Heracross and Trapinch in your example, it will come with the TM as an egg move. Same thing for GM moves.
