I would use one of those. And I would probably go for timid. But go for what ever you feel like. I checked the movesets and strategies and all three natures are viable.

You can also try brave/quiet and use the more bulky version of Yveltal. You will still aim for 31 speed ivs, just that the -speed nature aint that bad with the bulk of Yveltal.
