Mega Mewtwo Y's Psychic typing, great Speed, and high Special Attack allow it to effectively use Wonder Guard to provide a wide variety of utility to its team and disrupt the opponent's. Baton Pass allows Mega Mewtwo Y to pivot easily without fearing Pursuit from Pokemon like Mega Gyarados, Mega Diancie, and the rare Mega Tyranitar while also passing a Substitute to a teammate if Substitute is being run. Gastro Acid stops many Mold Breaker users from damaging Mega Mewtwo Y and annoys many other support Pokemon, while Taunt can completely shut down many support Wonder Guard users, disrupt Substitute + Baton pass foes, and stop Mold Breaker users from using sleep or set-up setup moves. Psystrike is a strong source of damage and synergizes well with Gastro Acid's ability suppression, allowing Mega Mewtwo Y to effectively threaten many Wonder Guard users. Destiny Bond is another tool for dealing with Mold Breakers Breaker and Huge Power users, but it has to be used carefully and at the correct time, and it also leaves the team with one less Wonder Guard user. Substitute is also an option, as it synergizes extremely well with Baton Pass and can also make it easier to use Taunt on Mold Breaker users. Stealth Rock is usually used due to how many options Mega Mewtwo Y has to force switches and stop Defoggers, but Defog and Aromatherapy are also options. Lastly, Dark Void allows Mega Mewtwo Y to even more easily pass Substitutes to teammates using the free turns provided by sleep.
Mega Mewtwo Y prefers being placed upon offense teams, as it has many options to maintain and create momentum for its teammates. Alongside this, Mold Breaker users such as Mega Latios and Mega Rayquaza can benefit a lot from Mega Mewtwo Y's Substitute passing. Other good partners are Wonder Guard clerics such as Mega Scizor and Blissey for being able to provide the utility that Mega Mewtwo Y may not be able to on its own and also utilize Baton Pass to provide a defensive backbone to the team No Guard users also pair well with Mega Mewtwo Y, as they greatly appreciate the entry hazards it can set up.

Both Shadow Tag and Huge Power Mega Mewtwo X can run nearly any physical coverage move a team desires, and Protean Mega Mewtwo Y can do the same with special coverage. However, many options require significant chip damage to OHKO targets or are hindered by King's Shield. Shadow Tag Mega Mewtwo X can run Choice Scarf + Trick to incapacitate many passive threats, proceeding to set up entry hazards. If it keeps its Choice Scarf, it can revenge kill most bulky Mold Breaker sweepers, for example, boosted Mega Latios and Mega Rayquaza after Stealth Rock. Huge Power Mega Mewtwo X can run Choice Scarf, or a priority move as well, to OHKO faster threats, like said Mold Breaker sweepers. It can run Life Orb or Expert Belt to help with KO rolls. Pursuit + Gastro Acid can be run to trap some Wonder Guard users. No Guard Mega Mewtwo Y can run Shed Shell to escape Shadow Tag users. **Wonder Guard**: Mega Mewtwo X and Mega Mewtwo Y can only run four moves, so some Wonder Guard users will inevitably wall their coverage. However, many defensive Wonder Guard users must be wary of Trick + Choice Scarf, and all fear the rare Gastro Acid.
**Shed Shell**: Shadow Tag Mega Mewtwo X and Mega Mewtwo Y can struggle to make progress when opposing Wonder Guard users run Shed Shell for said ability.
**Giratina**: Giratina uses its huge bulk and resistance to common attacking types to safely switch into most Mega Mewtwo X and threaten them with Prankster + Will-O-Wisp. Trick + Choice Scarf can cripple most Giratina variants, but it is ineffective if Giratina runs Griseous Orb.
**Faster Offensive Pokemon**: Offensive Pokemon that outspeed or Speed tie Mega Mewtwo X or Mega Mewtwo Y, such as opposing Mega Mewtwo X, opposing Mega Mewtwo Y, and powerful Choice Scarf threats, can force them out. However, most are unable to switch in safely.
