If that's the case, why not find a way to work Roost in there?

Yes, "why?".

I would personally advise not using roost on such a flygon. If you plan, as you said, for this to tackle stall teams, then I would personally advise against it. Because stall teams lack offensive power which they will compensate with residual damage, the notion behind flygon with roost becomes absurd. When you become stacked up with toxic, stealth rock, Life Orb, along with other damage from your opponents pokemon (you 2HKO celebi, but what about it's OHKO HP ice?) and other forms of damage like leech seed. Roost is certainly an option, but you could be taking as much damage as 30% each turn, so roosting every second round will give them the opportunity. Besides, you sacrifice one move which could be important in destroying a few enemy pokemon.

But the point of using Flygon instead of Pokemon that are clearly better than it in every regard suggested in the OP is that it resists or is immune to all residual damage not named "Hail." A majority of stall teams are also likely to pack some sort of Burn-passing, in expecting the "overpowered" physical wall breaking capabilities of OU. Even if your opponent has to sacrifice one man just to get your Flygon burned, LO + Burn + burn-damage-reduction-of-Atks + whatever attacks an opponent has = either a screwed Flygon or a Flygon that can try to cope by Roosting off the accumulated pinches.
If Flygon is taking 30% damage each turn and 2hkoing most Pokemon, you're only getting roughly a KO and a half out of Flygon, assuming your opponent doesn't have an immediate counter (Ice Beam/HP Ice) on their wall or predict your attack and switch to a counter (ScarfRan and HP IceGar look to be your two biggest concerns on an accurate prediction).

I think the big thing that needs to be hammered out is why U-Turn is so much better than getting extra milage out of someone who burns himself out in ~3 rounds of combat without Roost. edit: I'm ignoring Giga Drain/HP Grass for the moment because you can slap Grass onto Salamence and Garchomp.
 
This is a pretty cool set for a pretty good poke but I have a pretty good idea that my next poke is pretty hard to get around:

Cresselia

When you say stall team, I kinda picture Restalk Cresselia kinda packed in there somewhere. Problem here is that Draco Meteor does not 2HKO and you can't hit it with EQ and Fire Blast gets weakened. Let me calc this.

Your Flygon is doing 37.16%-43.69% with Draco Meteor (And this of course gets weaker every turn) to standard restalk Cressy, and follows that up with a U-turn that deals 25%-30% or so. Cressy of course can OHKO back with Ice Beam.

Just pointing this out.
 
As stall as it is, Cress isn't usually seen on stall teams as they use Pokes that aren't raped by their self-set-up sandstorm and... well... do something.
 
Its probably a good idea to put this Flygon with a CBTar then - Draco Meteor, U-Turn to TTar (Probably into a Cress Ice Beam), Pursuit FTW. If they predict and switch Cress out, so what? You've just U-turned and have the advantage anyway.
 
Flygon learns flail does it not? Garchomp has surf over fllygon, but flygon has earth power. Screech is actually good for forcing swaps. And Flygon can Toxic stall, with Toxic, Roost, Sub, ( Fire Blast / Draco Meteor / Fly* / EQ)

*Fly is interesting just cus I just thought about that extra Poision damage
