Gardevoir @ Gardevoirite
Ability: Trace
EVs: 16 HP / 8 Def / 232 SpA / 252 Spe
Timid Nature
- Hyper Voice
- Focus Blast
- Wish/Psyshock
- Protect

This is a cool Gardevoir set that I like to run on Bulky Offensive/Balanced oriented teams that rely on a singular mon without reliable recovery to check some significant threat(s) i.e let Specs Keld check every Dark-type kind of teams. With Protect, Gardevoior is able to get off a free mega to its base 100 speed tier as well as stop Fly from hitting it. Hyper Voice is really cool vs Dnite since it goes through sub and therefore bops it even if it's trying to hide behind the stupid doll that Scolipede has created a ton of hate for recently. You can run Psyshock if you don't feel like getting walled by Poison types and you don't have a "Specs Keld situation" on your team.

Tyranitar @ Tyranitarite
Ability: Sand Stream
EVs: 252 Atk / 4 Def / 252 Spe
Jolly Nature
- Dragon Dance
- Stone Edge
- Ice Punch / Crunch
- Superpower / Fire Punch

Tyranitar tanks Fly with little trouble (unless Dragonite has acquired a significant number of boosts), allowing it to switch in, Mega Evolve, then OHKO with Stone Edge or Ice Punch after breaking Multiscale.

Also, because Fly is a two-turn move, Tyranitar has plenty of opportunities to use Dragon Dance, potentially allowing it to OHKO Dragonite even if Multiscale is still active.

Offensive:
252 Atk Mega Tyranitar Stone Edge vs. 248 HP / 68+ Def Multiscale Dragonite: 172-204 (44.6 - 52.9%) -- 26.6% chance to 2HKO after sandstorm damage and Leftovers recovery

Mega Altaria is not 2HKOed by Dragonite and can Hyper Voice it through a Substitute, resulting in a OHKO. If Dragonite clicks Dragon Dance as Mega Altaria comes in, it can still heal itself with Roost to survive the boosted Fly relatively unscathed while retaliating with Hyper Voice

0 Atk Dragonite Brave Bird vs. 248 HP / 0 Def Mega Altaria: 115-136 (32.5 - 38.5%) -- 98.9% chance to 3HKO
+1 0 Atk Dragonite Brave Bird vs. 248 HP / 0 Def Mega Altaria: 172-204 (48.7 - 57.7%) -- 95.3% chance to 2HKO

EDIT: Empo, the calculator doesn't have Fly so I used Brave Bird. However, I lowered its power to 90 to match Fly.

Thundurus @ Life Orb
Ability: Prankster
EVs: 4 Def / 252 SpA / 252 Spe
Timid Nature
IVs: 0 Atk
- Thunderbolt
- Hidden Power [Ice]
- Nasty Plot / Focus Blast
- Thunder Wave

Status: Hard check

Prankster guarantees that Thundurus' Thunder Wave paralyzes Dragonite before it Subs, regardless of the number of Dragon Dance boosts. If Dragonite is behind a Substitute when Thundurus comes in (thus with no DD boosts), then Thundurus breaks the Sub with HP Ice while Dragonite either boosts or heals itself. If Dragonite is at +1, then Thundurus can paralyze it before it uses Fly. A paralyzed Dragonite only has a 56% chance to get through both paralysis checks with Fly (nearly the accuracy of Supersonic, and everyone knows how unreliable Supersonic is) and Thundurus can then comfortably 2HKO with HP Ice.

If Dragonite decided to Roost, then Thundurus can paralyze it, then boost with Nasty Plot and spam HP Ice until it faints.

Against Thundurus:
0 Atk Dragonite Fly vs. 0 HP / 4 Def Thundurus: 83-98 (27.7 - 32.7%) -- guaranteed 4HKO
+1 0 Atk Dragonite Fly vs. 0 HP / 4 Def Thundurus: 124-147 (41.4 - 49.1%) -- guaranteed 3HKO (2HKOes after Rocks)

Against Dragonite:
252 SpA Life Orb Thundurus Hidden Power Ice vs. 248 HP / 0 SpD Multiscale Dragonite: 166-198 (43.1 - 51.4%) -- guaranteed 3HKO after Leftovers recovery (can OHKO if Multiscale is broken)

Sylveon @ Leftovers

- Protect/Baton Pass

Sylveon works better as a check than a counter in my opinion. Even though it probably could counter, it still requires skillful mindgames to work against the D.nite. Hyper Voice breaks through Substitute, and unlike Mega Altaria or Clefairy, does not eat up the Mega slot and can BP off Calm Minds and Wishes to a new teammate

Aggron-Mega @ Aggronite
Ability: Filter
EVs: 4 HP / 252 Atk / 252 Def
Adamant Nature
- Taunt
- Thunder Wave
- Iron Head
- Ice Punch

Mega Aggron can cripple Dragonite with Thunder Wave, allowing it to outspeed it. It can then proceed to use taunt to stop it from Roosting and either 3HKO it with a 4x supereffective ice punch, or force it to switch out. It resists Dragonites only damaging move, and thanks to it's massive defense stat, it takes very little damage from it.

252+ Atk Mega Aggron Ice Punch vs. 248 HP / 68+ Def Multiscale Dragonite: 170-200 (44.1 - 51.9%) -- guaranteed 3HKO after Leftovers recovery

Hippowdon @ Leftovers
Ability: Sand Stream
EVs: 252 HP / 144 Def / 112 SpD
Impish Nature
- Earthquake
- Stealth Rock
- Slack Off
- Whirlwind

Whirlwind forces Dnite out, even if Dragonite is Flying at the moment. Stealth Rock takes a chunk out of it when it comes back in, and sand damage nullifies Dnite's Leftovers. You even have the time to set up rocks, if you like. It would be a counter, but because this Dnite could easily be a last-mon sweeper and Hippowdon cannot actually secure the KO itself, I'll list it as a check.

0 Atk Dragonite Fly vs. 252 HP / 144+ Def Hippowdon: 87-103 (20.7 - 24.5%) -- possible 6HKO after Leftovers recovery

Breloom @ Life Orb
Ability: Technician
EVs: 252 Atk / 4 Def / 252 Spe
Adamant Nature
- Spore
- Bullet Seed
- Mach Punch
- Swords Dance

Breloom is a really solid answer to vincune, being able to OHKO it with bullet seed on 3 hits as well as being able to use it as potential setup bait on turns where it is likely to protect. Bullet seed is really nice because it breaks Suicune's substitute then continues attacking and does a ton of damage without having to worry about sub shenanigans. Additionally, Breloom takes very little from uninvested Scald, with it only doing 23-27 percent to loom, but it does have to be wary of a Scald burn, which can really cripple Breloom. Hence, Breloom is only a hard check to Suicune.

Toxicroak @ Life Orb

EVs: 252 Atk / 4 Def / 252 Spe
Jolly Nature
- Gunk Shot
- Drain Punch
- Sucker Punch
- Swords Dance

Toxicroak is a pretty cool Pokemon for its ability to eat up Water-type attacks and completely counter mono-Water attackers, Suicune included. Thanks to Dry Skin, Toxicroak is immune to Suicune's only way of direct damage, Scald, and can actually heal any Life Orb / hazard damage it might have taken. This means, unlike most physical attackers, it doesn't fear directly switching in to Suicune because of Scald's burn chance. It doesn't have to fear being PP stalled with Protect and Substitute due to 1) outspeeding Suicune when running a Jolly nature and 2) the high PP of both Swords Dance and Drain Punch. Toxicroak can easily break Suicune's Substitutes without a boost and even OHKO after a Swords Dance boost, recovering HP with Drain Punch even is Suicune is behind a Sub.
+2 252 Atk Life Orb Toxicroak Gunk Shot vs. 252 HP / 0 Def Suicune: 391-461 (96.7 - 114.1%) -- 81.3% chance to OHKO

Manaphy takes negligible damage from Scald and can boost up faster than Suicune's Calm Minds. At +3 SpA, Energy Ball OHKOes an unboosted Suicune while dealing over 63% to a +1 Suicune.

Ability: Water Absorb
EVs: 4 HP / 252 SpA / 252 Spe

This is a reasonably standard choice specs Volcanion set. Thanks to Water Absorb, Suicune quite literally can't do anything to it, and so Volcanion will either force it out or eventually KO it with Steam Eruption, which will always do enough damage to break it's substitute.

252+ SpA Choice Specs Volcanion Steam Eruption vs. 252 HP / 40 SpD Suicune: 126-149 (31.1 - 36.8%) -- guaranteed 4HKO after Leftovers recovery

Steam Eruption effectively only has 4 pp because of pressure. It also only does 21.5-25.4% after a calm mind, meaning that most of the time it won't break the sub. It's a similar story for fire blast. Focus blast does more damage than either of those, but if anything is even easier to pp stall/set up calm minds on because of the accuracy. Earth power is your best bet, but even that gets pp stalled pretty easily.

My nomination is Curse Gastrodon:

Gastrodon @ Leftovers
Ability: Storm Drain
EVs: 252 HP / 112 Def / 144 SpD
Sassy Nature

- Recover

Immune to scald, sets up without any resistance. Suicune can't pp stall it because gastro can just get to +6 then 2hko even factoring in 2 turns of lefties recovery.
