On my HeartGold game.. I currently have a team of

Quilava
Munchlax
Metang
Yanma
Nidorino [shiny Rt 36]

I know there's weaknesses and Pokemon I just can't touch.. but my mindset is so set on using Pokemon I like.. and its not working out that well for me atm.

So any Pokemon ideas? Or move ideas? Switches?

I'm loving my Pokemon as individuals.. but there's no flow.

Evolve your Nidorino ASAP. Nidoking gets a great movepool if you're willing to use a few TMs.
You have three things weak to Ground. If that's proving a problem, you may want another flying type. You will also really want something with a powerful ice attack and good speed, to deal with Clair and Lance. Most waters will fit the bill. The Red Gyarados is an extremely obvious choice, but if you want something that not every kid uses, how about Golduck or Cloyster? Golduck's quite well rounded, and makes a great HM mule, but besides that has nothing too special. Cloyster's a bit on the slow side, but if you can get a +speed nature and pump it full of carbos you may be able to outspeed and nail the dragons. It's almost immune to physical hits, but watch out for special ones.

Typhlosion ROCKS with a specs set - you can get them from the Lake Of Rage I believe. Focus Blast and SolarBeam are decent ingame coverage options, being purchasable TMs, and Specs Swift deals with annoying evaders.

Once you evolve it, Snorlax will hit really hard. Rollout's a quirky option to have, and remember he can take Surf which even though it's off his worse offensive stat is nice to deal with Rock types, as well as giving your water type more room for moves.

Metang and Yanma I don't know much about, though certainly once Metang finally evolves to Metagross it'll pack a punch.

If you can find room for Sunny Day that will really make the suggested Typhlosion a force to reckon with, though most of the rest of your team won't like the weather.

If a substitute is passed to a Shedinja that resists some of its weaknesses, does Wonder Guard protect the Substitute?
Once a Substitute is Baton Passed to Shedinja, it takes on Shedinja's weaknesses and the effects of Wonder Guard, along with whatever was Baton Passed other than the Substitute. The Substitute will maintain the HP that was used to build it, but Shedinja has abysmal defenses, therefore, if a Super Effective move hits Shedinja, it will most likely break the substitute, unless it is incredibly weak. I hope this answered your question

No. However, Wynaut is Uber as a relic of an otherwise discarded tiering system. At one point prevos were put in the same tier as their evolutions. This has been abandoned, but Wynaut remains Uber, most likely because the suspect testing organisers haven't got around to testing him yet.

Does anybody have the link to that post which explained in large detail exactly why Wynaut is uber?
Wynaut is one of the most unique Pokemon in the Little Cup metagame. With Shadow Tag, Encore, Counter, and Mirror Coat at its disposal, Wynaut can become a very dangerous threat, especially to Pokemon holding a Choice Scarf or those who are slower than Wynaut, such as Bronzor. Shadow Tag and Encore in particular are Wynaut's most dangerous tools. With Shadow Tag keeping the opponent from switching, and Encore forcing them to use the same attack over and over, Wynaut can do one of many things. If the opponent uses a weak attack, Wynaut can either switch to a powerful Pokemon with a stat boosting move, or just simply Counter or Mirror Coat the Pokemon to death without any prediction. With the proper sweepers by its side, Wynaut can turn the tide of a battle with one turn.

Here are some calculations on how powerful this thing can be.

Choice Scarf Heatran Fire Blast vs. 152/152 Wynaut: 66.9% - 79.1%
Choice Band Scizor Bullet Punch vs. 152/204 Wynaut: 56.4% - 66.7%
Choice Specs Latias Dragon Pulse vs. 152/152 Wynaut: 73.4% - 87%
Choice Band Tyranitar Pursuit vs. 152/204 Wynaut (not fleeing): 77% - 91.1%
Choice Scarf Jirachi Iron Head vs. 152/204 Wynaut: 38.2% - 45%

At least this does some good to you.

Two uber noob questions.

1.- Do I get EVs for catching a Pokemon?
2.- If so, will a Pokemon get them if he fought the caught pokemon, but fainted before it was caught?

I want to use Uxie to help me catch Mesprit, but I don't want him to get any EVs.

Pokemon get EVs when they get experience. If you catch a wild Pokemon, there's no experience awarded, and therefore no EVs gained. Likewise, if a Pokemon faints in battle and one of its teammates KOs a wild Pokemon, it won't get any EVs because it won't get any experience points—KOed Pokemon don't get EXP from the battle they fainted in.

Where would be an appropriate place to hatch a flawless shiny feebas?

Seafoam Islands, Lake of Rage, Whirl Islands or Tohjo Falls? Or anywhere else?

Regice in Ubers?

Monstrous Sp.Def, good Special Attack, Ice type for Dragons and Groudon, Thunder for Kyogre. It is just a theory, or is this outclassed by Registeel?

Registeel is always the better choice, since Regice will just die to the powerful physical attacks that Ubers use, whereas Registeel can actually take some attacks on the physical side. Plus, Registeel has those crucial Dragon, Ice, Ghost, and Dark resistances, as opposed to Regice's lone Ice resistance.

I'm in Austria here and there will be a second Arceus event from a different store, though now I'm not sure - can I get a second Arceus or not?

I don't see why you wouldn't be allowed to have a second one. You could lend it to someone you trust to hold for you if you want to be 100% sure.

Does any status effect work better than another for catching purposes.

Example, is it easier to catch a sleeping pokemon than a paralyzed one?

Yes. Frozen and Sleeping Pokemon are easier to catch than Poisoned/Burned/Paralyzed Pokemon. You can refer to multiple guides on the catching formula to see what values they have.

How can I get Machamp with No Guard and Emerald tutor move (Mega Kick for example) if it has only Guts ability in 3rd gen?

You have to teach the move to a Machoke (not Machamp). Then migrate it to DPPtHGSS and upon evolution, some Pokemon change their ability in Gen 4 (I think there is a way to check it but you have to know the PID of a Pokemon). So you have to hope your Machamp ends up with guts.

When I started a second runthrough on HG, I forgot to send back my Pokewalker Mon. I've since finished that second run and am now on my third - but I can't seem to do anything with the Pokemon that is on the Pokewalker. Am I screwed, or is there a way I can "reset" the Pokewalker or anything?

Pokémon retrieval

A Pokémon that has been transfered onto a Pokéwalker isn't actually sent to the device, but rather copied and the data for the Pokémon is sent. The targeted Pokémon is instead put aside, and can't be used in the game, until the data has been returned to the game. Therefore, if a Pokéwalker is lost or damaged, the Pokémon is not lost. Pokémon can be restored to the game it was taken from if a Pokéwalker is lost or broken by pressing and holding Up, Select, and R at the Pokéwalker connection screen. The Pokémon will be returned to the PC box with its level or happiness unaffected.
Nintendo has started selling individual Pokéwalkers, battery covers, and clip covers as replacements on their online store. These replacements can be used with any HeartGold or SoulSilver game card, regardless of the default language.
Reset settings

Once a Pokémon is forcefully retrieved from the system, the Pokéwalker which holds the Pokémon's details is unusable. A Pokéwalker's settings must be deleted and reset before making it usable again. Delete and reset the settings on the game by pressing and holding Down, X, and L at the Pokéwalker connection screen. This must be done to avoid cloning and glitches to occur in the game. After resetting a Pokéwalker, it may be synced with another game, or a new file.
It should also be noted that when synced with a new game, the Pokéwalker will become the language the game is. For example, if one synced a Pokéwalker that came with a Japanese game with an English game, after syncing, the Pokéwalker would be in English. This proves that very little data is stored on the Pokéwalker itself, most likely that only the Pokémon on it and the trainer's party is stored on it. The latter could be because players can fight up to 10 trainers they have gifted with at the Trainer House in Viridian City.

The previous post summed up how to reset the Pokewalker, but the Pokemon you put in there is gone forever, since it doesn't exist in the new file. I hope it wasn't anything you were attached to.

You can check by cloning your candidate Machoke in Emerald BEFORE using the tutor, send a copy to 4th Gen and evolve it to see if the ability changes.
