Edit: we went ahead and played two more battles, both of which I won. We even ended up using the same teams all three battles. Sorry for all the confusion.

That is not how a forum tournament, more specifically BLT, works. Despite both of you playing those battles, they are null and void, for any and all reasons. The only confusion that arose from this is on your part. There are no "make-up" battles in a tourney, much less if the reason is you forgot to save a replay. Replays are not the only things that justify whether or not a player won a battle. Admitting loss on your own is tantamount to valid proof.
Despite all of this, there may remain reservations. It can be argued that repeating battles with the same team essentially is valid for a different result; but this is never the case. The variables that differ between the original and make-up matches differ immensely: battle strategies, team knowledge, RNG; these all affect the outcome.
Before you go ahead and make up your own decisions (for both parties), make sure that the tournament host or at least your managers are aware of the situation, and they also give you a GO signal.
This isn't an aggressive post, rather it is an informative one. And it doesn't just apply to this situation, so hopefully this confusion doesn't occur in the future.
TL;DR: Don't do jack unless you're given the signal to. Nevertheless, have fun!
