If you're using the RNG reporter to hatch a shiny you are NOT supposed to use an everstone.people if i have a modest ditto flawless and with a everstone doesnt it pass the nature to the baby? If this is true then why did i get a careful natured gastly (shiny) instead of a modest natured one? and im hatching eggs.

No it is not normal. If you are SRing at 0 seconds, you will always get over ten for the seconds. The average seems to be about 14 from what I can tell. You most likely have a peice of data entered into RNG reporter wrong that is causing the seconds to be 10 shorter then it should be. Maybe you wrote a different number 10 higher than it should be.
In the guide i dont believe it tells you how to get to the correct frame it gives an example but not how to get it and does the time count from when you hit continue or when you leave the journal ?

You don't really have to be concerned with them because they are already included during calibration.
Also, for legendaries, opening up the journal to a caught pokemon advance the frame by two, yet for eggs, opening up the journal to a caught pokemon page doesn't advance the frame?
It does advance the frame. It also advanced the frame during calibration. So basically you just don't count it because it's already been counted.

That's from the front page, so I got a bit confused. Basically, is frame advancement for eggs very different from that of catching wild pokemon?
Not at all, it's just that the things that you don't need to be concerned about are not mentioned in the directions. Nothing wrong understanding what is going on, though, so good questions.
You pretty much have to calibrate every time you try to breed. Sometimes my journal opens with a caught poke, sometimes it's blank, sometimes not. All of those things are accounted for when you close the journal and collect your egg to see what frame it is on. You only need to worry about advancements. If you're going to SR with the journal open, it is best to calibrate with the journal open, and to the same journal page or one like it (either blank or containing a caught/defeated poke). I've never done it the way you say you're going to do so I don't know how different it will be, but if you calibrated with no journal or a blank page and are now doing it with the journal with a caught poke then yes you must take the two frame advancement into account. But you're right, recalibrating is the easiest option.Thanks mingot, clears up some confusion. What I did was instead of saving w/ the game opening up to the journal, I did it without. So I was calibrating w/ the game opening up directly into the game world after the continue screen and pressing L and A quickly to get the egg asap.
However, what concerns me is that when I'll be SRing for my IVs, i will have the journal open.
Will this cause a major offset to my calibrated frame or can I just add two to my calibrated frame (if it opens up to caught pokemon page)?
(I know I'm probably being stupid saying this, since the obvious thing would be to just save w/ journal open and recalibrate... >_<)
PS: I'm guessing that after I capture my roamer, I will have to recalibrate?
