If I breed a genderless pokemon (metagross) holding an everstone w/ditto will I get the 50% of getting the same nature? If not, what if I put the everstone on ditto?
No. The everstone trick only works with Ditto or female Poké, in that order of priority.
So yes, if the everstone is on your Ditto, its nature will have a 50% chance to be passed down. You can never have 50% chance to pass down a nature from a genderless Poké (save Ditto).
 
How can Shedinja get Swords Dance, Baton Pass or Agility? I know it can have one per moveset (no two at the same time), and it's listed on just about every analysis with him having one of these. How does he get it? Through breeding? I don't see it on Eevee's Pokedex or Serebii.

Those are the moves of Ninjask. Remember how you can get a Shedinja by having a free Pokeball and free space and evolve Nincada? You can perform the evolution at any level, and if you evolve at the level where Ninjask can learn one of those moves, the game will ask you whether you want to learn it (e.g. Swords Dance at lvl 25). After that you will have a Shedinga that came from nowhere which has the exact moveset of Ninjask. (same nature, same IVs and EVs!)

How do I catch Munchlax in Pt? Serebii says it has a --% chance of appearing.

I seem to remember reading the Everstone trick only worked with Ditto or the female in Emerald, and as of generation 4, it works with either pokemon. I'm pretty sure I read that on Bulbapedia, but I can't quote it because that #$&%*@# site is DOWN AGAIN! RRRRGH!
 
Even with 252 Attack EVs, it will only do 91.6% max to a Garchomp. You'll need to change the nature so that it isn't Attack reducing, such as a nature that is neutral to Attack. You'll actually need a +attack nature to get a better guarantee of a KO on a Garchomp along with 252 Attack EVs.

Dragonite is a similar case.

With Max attack and Impish, you can't guarantee a KO on Garchomp or Dragonite. However, with no attack EVs it does OHKO Dragonite after SR. That should be pretty fine, since Garchomp is now banned.

Except Garchomp is NOT banned in the Battle Tower. :/

Also I doubt that. My Ice Punch brings both into the red without any attack EVs atm (wifi battles). Surely with a few more points added it should OHKO them. No?

It works on either parent as of HG/SS. Someone brought it up in the research thread a while back.

a neutral natured Swampert needs 252 Atk EVs to get a little chance of OHKOing a 4 HP\ min Def Garchomp with ice punch (84.9% - 100.6%). As for Dragonite: with max Atk and assuming that DNite has 4 HP\ min Def you do 93.8% - 111.1% so it's a good chance of OHKO even without SR which you probably aren't using in the BT. Anyway, we have a damage calculator that you can use to figure out yourself how many EVs you need to get a certain OHKO or 2HKO.

2) How many Speed IVs does Naive Lucario need to outspeed ScrafTran after one Agility?

1. I'm lazy but you can find it yourself here.

2. 0 for Heatran and 36 for Salamence (124 with a neutral Nature). You should probably go with 188 with a neutral Nature or 96 with a boosting Nature to outspeed Timid CS Gengar.

1) None, you can use Jolly if you want and STILL get the KO on Naive Mence.
 
Can Smeargle Sketch moves in wifi battles or the battle tower, and have them work outside of those situations?

No. The best way to sketch moves onto Smeargle is to trade over to DPP. There's these two low level trainers (a set of twins) early on in the game that you can fight with the VS. Seeker.

I have a Lucario and with its EV's his speed is 279. How much will it increase if I had agility on it? How do you calculate that? Is their a website where I can calculate things like that and see what it outspeeds and things like that?

Same with 350 ATK with a +1 ATK boost from DD, like how much does it increase?
 
Does a Pokemon's stat change after I gave it EV training and then put it into the PC box? This is not a lv 100 Pokemon.

Every boosting stage is a equals a 50% increase on the initial stat.
Agility raises speed by 2 stages, so that's +100% increase, or 2x279 (=558)

+1 ATK is a 50% boost, so 1.5x350 (=525)

How should I calculate what pokemon outspeeds the other? Should I go on Psypokes Stat Calc and then check like that?
