Ah, okay. Is there any guide written on all this, I'd be quite interested to read.
No guide. Just several months worth of using the method meaning some additional information was "accidentally" discovered. (I believe flargananddingle said he was working~/planning to work~ on a guide, but I haven't heard anything further about that for a while.)

Edit: If anyone is able to take screen captures / videos of their 3DS system and are willing to help, PM me; these would be very useful for any guide on the subject.

So what determines the Nature/Gender/IVs (before this is overwritten by any other factors)? Since some spreads are illegal (or at least they were in RSE) I presume there is some sort of algorithm done on some 32/64 bit integer.
 

And yeah, it's recommended to use parents which both of them have 31/31/31/31/31/31 IVs, especially if you're also aiming for a hex-flawless spread.
Even better if the female parent has a hidden ability, and at the same time belongs to a species with 2 normal abilities, such as Togekiss (and is also belonging to a set of pokemon with low hatch cycles). You could use Munna/Musharna too (they too have an HA & 2 normal abilities & low hatch cycles) if you're aiming for a 50/50 gendered mon, or you'll just stick to Togetic/Togekiss if you're aiming for 12.5% females =P
 
These are not "determined" per se.

In previous generations the PID was used in order to set all the different facets of a Pokémon (including nature, gender, etc.). In this generation (and last) this is no longer the case. For want of a better explanation; the Nature determines the Nature, the Gender determines the Gender.

What I mean by this is that it is entirely possible to have two Pokémon with everything identical (including PID) except their nature.

Similarly gender is not fixed as such. A number is called (as you say, part of a 64 bit long); and that is used to determine gender. This is not connected to the PID however, it is called completely separately.
IIRC this number is between 0—255, and the gender is set by the gender ratio of the species.

Let us say the number, ɣ, is called and found to be ɣ=90.

For a 1:1 (f:m) gender ratio Pokémon, 256/2=128. Since ɣ<128 we obtain a female.

If however the gender ratio was 1:3, then 256/4=64. Since ɣ>64 we'd obtain a male.

Although don't quote me on this, I'm probably massively wrong here.

I would recommend not using two parents with 31/31/31/31/31/31. I personally use one parent with 0/0/0/0/0/0 and another with 29/29/29/29/29/29. This means you can very quickly determine which IVs were inherited from which parent, as well as tell whether the randomly generated stat is a 30 or 31, in order to play matchmaker to obtain a Hidden Power spread.

Though you can use my way if you wanna determine if the attack or speed IV is 0 as the wildcard (the randomly generated one), or planning to get hex-flawless ones (got plenty of ones hatched from reddit... mainly Absol, Bagon, Honedge, & Gible).
Or replace the 0/0/0/0/0/0 parent with a 1/1/1/1/1/1 ;)

I did try that (the 1/1/1/1/1/1 parent) for a while. The downside was that if the randomly generated IV was not 0/30/31, there was no way to determine which IVs the hex 1 parent passed down or which was the randomly generated one [at least not without calculating]. (Since the IV guru wouldn't comment on the IVs of 1 or the randomly generated one in such a situation.)

when I did this i just caught two luvdiscs and took them to the battle institute in lumiose city to determine exact IVS then started from that and everytime I hatched an egg I took it to the battle institute to determine the IVS (plus its easier to determine if it gets a 31 IV then will get 6iv pokes)

I'd resort to that if nobody responds but I think it'd be easier to go to the IV judge in Kiloude rather than going through the Battle Institute every time

This is the method I use BTW (kinda take a bit more time but it pays off): You can use both parents as 31/31/31/31/31/31... and once you got the right inheritance, SR, and replace either parent with the 1/1/1/1/1/1 one, then get the egg, hatch it, and go to the IV guy to determine inheritance (and SR to do the proper breeding after).

Example 1: You get a HP-Attack-Defense-Sp.Def-Speed response from IV guy. Sp.Atk in this case is obviously random and/or unnecessary.

Replace female parent with 1/1/1/1/1/1, then breed them, get the egg (and remember not to save yet lol).
If you get Attack-Defense response, it means the HP, Sp.Def, and Speed is inherited from female, and Attack & Defense obviously from the male... hence inheritance is F-M-M-x-F-F

Example 2:
You got lucky getting HP-Attack-Defense-Sp.Atk-Sp.Def-Speed =D

This one's a bit tough to determine which 31 IVs is randomly generated.

A. You'll replace the female with the 1/1/1/1/1/1, then if you get HP-Sp.Def from the egg for example, it means either of those 2 stats are from the male & one is random... but Attack, Defense, Sp.Atk, and Speed is surely from the female.

B. Next step is to SR again, this time replace the male with the 1/1/1/1/1/1. If you get Attack-Defense-Sp.Atk-Sp.Def-Speed... it means Sp.Def is the random one because it is mentioned by the IV Guy twice.
Hence inheritance is M-F-F-F-31-F

So when breeding, this data is generated from the seed (along with all the ther stuff like nature, ability, PID, what IVs are passed down ec) which was generated after rejecting/accepting the last egg?

Thats a lot of extra steps..if you use the parents rufusdrumknott is asking for its much quicker as you're generally only looking for a generated 0 (which only really matters of its atk or spd) ,30, or 31 anyway

I'm gonna get the pokeball Vivillon since it's available for europe now. How exactly do i reset for good ivs/nature/ability? I'm assuming I get it through mistery gift, save before picking it up and resetting if its not what I want. Is this right?

This is correct. A few tips for speeding up the process though:
• Calculate the values each stat should be for the nature you want.

• Learn the characteristics so you can quickly tell if it's a 31 or 30 from there (saves time over visiting Kiloude).

• Set yourself a goal and stick to it. No need to come post here every 4th Vivillon saying "keep or toss". In extreme cases (like 0/0/0/31/0/31 or the like) feel free to get an opinion on it; but otherwise, just stick to what you're willing to settle for.

• Don't waste time checking things if one factor already tells you it's no use. Personally I wouldn't care for a 31/31/31/31/31/31 Vivillon, if it was Serious (or similar). Just reset once you see it's a bad nature, rather than going to check IVs (as an example).

• You can determine the nature without flipping to the second page of the summary screen. Where the stats are listed, they will be red for the +stat, and blue for the -stat.
