There are 2 save files on the Pokémon games, and the cartridge "flips" between which one it uses.Is KeySav2 generally buggy, or is it just that I'm misusing it in some way? I keep having problems where an egg or Pokemon I just bred doesn't show up or it shows the same set of Pokemon in two different boxes, and I have to fiddle around with different saves before it displays a useful output. My general impression is that it sometimes just decides to keep the data from the last save I loaded if it can't determine any differences between that and the new data.

That's true. Let's say I leave my 4 egg moves Charmander in the daycare until he's level 34. Every single egg generated while he's there will have the egg moves, even if he by level up has already forgotten them. This is why the instructions on KeySAV2 suggest saving twice. Save; Turn off console; Load up game; Save again. This will ensure that both save files have the eggs you want to check on them.
Edit: For clarity sake; KeySAV2 only checks one of the two saves (it doesn't flip). So if your latest save stored in save block 2 (it only checks block 1), it won't be able to check those eggs for you.

Also, check this guide on how to breed in 6th gen, it takes probably an hour to breed a competitively viable pokemon from scratch.
