They use a device called Pokesav and look at some numbers. The exact algorithim is unknown, so unless you can reverse engineer their method, you're out of luck.
 
So the exact algorithm is not disclosed because the hack checkers don't want the hackers to find a way to get around the checkers' pokesav?

Also I heard that hacked pokemon can't be uploaded to the GTS. Is that true? I tried uploading suspicious pokemon to the GTS and they were all uploadable...
 
No, the GTS lets all but the most obvious hacks on (like PBR)

Also hack checking is kept secret to aviod hackers from finding a way to bypass is.

Someome please tell me the EV's, moveset and nature of a standard ubers bliss!!!

If there's any truth to any hacks being non-GTS-able, they'd have to be REALLY REALLY bad hacks. I've managed to get a Jirachi that came from Kanto that was in a Master Ball, which obviously shouldn't happen.

Shoddy Bat Question

When I battle in shoddy, a timer starts to count down. I assume it functions like a battle timeout in Netbattle, except that it doesn't reset back to 5 after the end of turn...how exactly does this time limit work?

Go look at the link I put up above for Serebii, they have legends and Metagross in the same group. Unless they made a mistake or something.
