Ok, I recommend something similar to my set up. Shadow Ball, Aura Sphere, Grass Knot, and Protect.

Well, Thunder will do a lot of damage to Steels, Dialga will resist flamethrower and Thunder due to Dragon typing. I currently run Shadow Ball, Aura Sphere, Ice Beam, and Protect. Shadow Ball for Giratina, Mewtwo, Latios, and to hit Kyogre for some Damage. Just thought of something, having Ice Beam does nothing for me, I will be switching this to Grass Knot.... Um...Aura Sphere is for Dialga, T-Tar, Normal, Dark, Rock, and Ice Pokémon. And Protect for protection. Now that I think about it, Ice Beam (and other ice moves) are useless moves on Mewtwo, I don't see what it can KO that isn't covered by other moves, if you can think of one....
Well, what Pokémon do you fear the most that will ruin your strategy? I.e. Kyogre, Giratina, etc.
Hm... well, what is the goal of your Mewtwo. What is its ev spread?
What is its current move set?
Thanks, though a lot of my battle style is being able to predict my opponent and make proper match ups...It's not just the team, it's also the trainer behind it.

boosts? Well about how Waterspout did so little there were three factors.
1) Kyorgres low health (less than half)
2) Groudon's sun ability
3) Cresselia put up Lightscreen
